Rather than just being unnecessary killing machines that are trying to stop synthetics killing organics, a more sensible solution would have been that the Reapers were created to preserve species from the Milky Way.
The reason why? Well the Andromeda galaxy and the Milky Way galaxy are hurtling towards a collision en.wikipedia.org/wiki/Andromeda%E2%80%93Milky_Way_collision where the outcome could wipe out most life.
You then come down to the choices.
Control: The Reapers aknowledge that with the crucible you have the means to destroy them and offer submission to Shepard in return for the crucible not being used and pledge to cease hostilities and return to Dark Space.
Synthesis:
The Reapers aknowledge that with the crucible you have the means to destroy them but explain that the best way for the races of the Milky Way to survive the future collision is that a closer link between the Reapers and the races of the Milky Way is needed. The option for members of all races to receive Reaper enhancements to enable a closer understanding between the various races and Reapers to ensure survival.
Destroy:
The Reapers aknowledge that with the crucible you have the means to destroy them but if you destroy them you destory all Reaper technology. The price for their destruction is that the races of the Milky Way will have to fend for themselves.
Refuse: The Reapers continue the cycle, it is explained to you that this cycle has failed the test like all the cycles before. The current advanced races of the Galaxy will be harvested to replace the losses suffered and that they will then return to dark space to wait for the next cycle and see if a more intelligent species has evolved.
No needless sacrifice of Shepard, a sense of achievement, a true decision made and a potential to tell other storys after the game has ended.

Part 1: The Ending Rewrite Part 1
Well we're going to need to do a little work. A lot of work. We need some DLC. We need to go back to the root of the problem in ME1. We'll call this "ME1 DLC: Sovereign Is Not Geth." This is a very short 50 MS point DLC that changes a conversation with the council OR Admiral Anderson and Udina immediately after the victory over Sovereign.
Shepard: "You know the politicians are going to try to white wash this. Tali Zorah was instrumental in bringing down Saren. Without her help we wouldn't have been ready."
Udina or the Asari Councilor: "True. We owe her a great debt. How can we repay her?"
Shepard: "Her people created the Geth. Let me take her and some pieces of Sovereign back to the Migrant Fleet so they can analyze it, and I'll return to you with their findings."
Udina or Turian Councilor: "That's an excellent idea, Shepard."
So Shepard and Tali select some prime pieces of Sovereign to take to the Migrant Fleet. They travel there. Shepard meets Admirals Xen and Rael Zorah who run tests on it and determine conclusively that it isn't geth but something far older and far far more advanced and very very dangerous. Shepard mentioned
something about its ability to indoctrinate. One of the pieces brought back had organic components. Xen has some ideas but needs some assistance, and put this piece in quarantine far away from everything and everyone. She's mad but not stupid. Rael informs Shepard they will work on weaponry to counter this hull design, and similar hull design and contact her and the Alliance as soon as they have anything. Shepard reports back to the council with solid evidence.
Now we have another DLC called ME2 "DLC: Beginning RETCON" So Shepard heads directly back to the Citadel three months later. Doesn't get killed, there is no Lazarus project; Shepard doesn't work for Cerberus; but human colonies start going off grid. We move the time line for Freedom's Progress up. Shepard investigates as an Alliance officer, meets Tali and finds out about the Collectors, and that they seem to be coming from the Omega 4 relay. Tali also told her to meet with Xen and Rael at certain coordinates. Shepard reports to Anderson and heads to Omega where she picks up Mordin Solus and handles the plague. So Shepard heads to the Migrant Fleet and Rael has a new ship design based on the SR-1 for the SR-2 and larger ships with new hull design based on reaper hulls and weaponry that will penetrate reaper shielding and hulls.
Xen and Mordin meet and start talking about the organic component and its ability to indoctrinate. Mordin is intrigued and thinks they can perhaps develop a countermeasure. Mordin took the seeker you found on Freedom's Progress with him and is working on a countermeasure.
You return to Anderson at the Citadel and present the new designs to the Council. There is a protest.
Asari: "Do you really think this is necessary? Do you know how expensive this is going to be? We don't even know if this is even going to happen."
Anderson (because Shepard didn't go full retard): "Shepard recorded the conversation with Sovereign and Vigil. They will be here. It took three fleets just to bring down one of these reapers and take out one geth fleet. When they arrive we need to be ready. The Alliance will be ready. The Quarians will be ready. We'll be building some ships for them, too, as payment for their help."
Turian: "Are you trying to provoke an intragalactic war by violating our treaty? The Quarians are outlaws!"
Anderson: "No. We're giving you the chance to build as many ships as you can so we can have a welcoming committee for the reapers. Once they get here it will be too late. Once they take out our shipyards we won't be able to build anything. We will build the ships, and you can't stop us, but we will approve you building your ships."
Salarian: "How many?"
Anderson: "Build as many as you can. We aren't going to be able to build replacements."
The Council Votes: (reluctantly approve)
Now you finish ME2. You meet the rest of the ME2 team in the usual places. You meet Miranda and Jacob at Project Overlord where you find her absolutely disgusted with The Illusive Man and she's shutting down the project. She wants to join your team as does Jacob. And "Arrival"? It's a black ops Alliance mission now. If you are caught or killed Hackett will disavow any knowledge of your action.
RETCON: LOTSB happens though but a little differently: Liara had to leave your ship after the battle of the Citadel to take care of her family estate on Thessia, then contacted you to meet her on Illium at some point where she set herself up as an information broker. The Shadow Broker has apparently been blackmailing her family. The intel regarding the location of the Shadow Broker is gotten from a bit of enhanced interrogation of the "observer" and a few other operatives -- Liara goes a bit more renegade.
Also, now before we go on we have to remember something. What kind of story is this? IMO in ME1 we already crossed the point of no return. What is that point?
* when we said "You're just a machine. Machines can be broken."
* when we said we felt "Like the morning after shore leave."
* when we told the council "I'm getting a lot of static on this end."
* escaping the volcano on Therum
* using a nuke on Virmire
In ME2:
* when Zaeed said "burn, you son of a ****"
* when Donovan Hock gave that speech, and appeared as that hologram face.
* when Shepard threw the merc out the window
* when Shepard shot the hostage in LOTSB and said "you'll live."
* when Shepard gave the Batarian bartender a taste of his own medicine.
* and the list goes on.
Shepard moved from normal RPG player character into the larger than life, player
character RPG action hero who can go against all odds and come out on top. Once you cross this line there is no going back. Starchild is going back. Starchild has to go bye bye.

So onward to ME3 which also begins with a RETCON. There is no trial. No arrest. You weren't with Cerberus, and your mission in Arrival? classified.
Now when the reapers invade, they're met by a welcoming committee at Arcturus and take quite a few losses, but they do hit earth, just not as many. You get to Mars on the new SR-2 Normandy built from that tech you got from the Quarians. EDI is the ship's AI made from the VI on the moon plus reaper code from Sovereign. She's not shackled, but does have the "do not harm humans" and stuff like that. You go to Mars to get something important from the Mars Archives, and Dr. T'soni who tells you Tali contacted her about some counter-indoctrination breakthrough that Xen and Mordin discovered. Then there's there's this chamber in the archives containing another prothean beacon. And the plot continues from there as it is. We add Thessia as a hub world pre-invasion, and add Sur'kesh as a hub world.
Yes, it's the Crucible, except we're not going to be idiots about it. We've got more time now. We're going to analyze the plans. And Shepard is going to tell EDI to put a regulation jump suit on (cutscene scripted dialogue). FemShep is not going to have that ridiculous dress in the wardrobe either (sorry guys, I just ... can't ... deal ... with ... it). Crucible will be designed to do one thing: destroy the reapers and will have a remote quantum entanglement firing mechanism. Now we get to the good stuff.
The Quarians: well, they pull the ass hat stuff with the geth, but with my rewrite haven't attacked yet in force. They've only sent a recon force in that's gotten the crap kicked out of them, but they've discovered something that the reapers have hacked the geth again, and now you need to go in and do some work around Rannoch. Meet Legion again, and lay the groundwork for peace and the quarians return to Rannoch in advance, then take on the Reaper controlling the Geth and kick ass. Gain Quarian and Geth Fleets, and Geth dreadnoughts. Build Tali the house on the homeworld. Many big explosions.
The ending: Cronos Station takes place as usual except we find out how the human reaper got there... yeah, the derelict reaper that we got the IFF from? the Cerberus team sent a copy of the code to The Illusive Man. It's software. So when we blew up the base.... Okay...
So the main reaper force moves to earth along with the Citadel because The Illusive Man went to the Citadel and hacked in and informed the reapers you're attacking. So the reapers are hurrying. They're harvesting. But they've got a surprise waiting for them. See Hackett is going to send Sword fleet to allow Hammer to get to earth and disrupt the harvest. Sword is going to pound the reaper fleet. The Citadel is closed. They have to get the Citadel open. Anderson leads this attack and has the ME-2 squadmates. This is Suicide Mission #2. Instead of Thane, you get Kolyat. You also get Wrex or Wreav and Grunt, Coates, Victus. So hopefully you had everyone survive. You have to get everyone into the beam and onto the Citadel. Divide your squad Which one you will control, and which one will "hold the line". You will play Anderson.
Admiral Xen came aboard the Normandy from the Quarian fleet with
Kal'Reegar. I went to the AI core with her and we had a talk with EDI.
Xen connected a large black box to EDI and began a systems diagnostic
procedure, then proceded to do a full code backup, and disconnected the
box. Hammer had landed and Admiral Anderson had begun his push toward
the beam. We had to hurry. Xen injected us with the nanotech she and
Mordin had been working on that would give us immunity to the reaper
indoctrination.
I took a team consisting of Javik, Garrus, James,
Tali, Liara, EDI, Admiral Xen, Cpl Hicks, Cpl Vasquez, and Kal'Reegar
into the shuttle. Hackett ordered the Turians to fire some shots at
Harbinger using some of their smaller ships to distract it. Steve
engaged the stealth systems and we found the port side docking port. I
don't think Harbinger noticed. We proceded down a catwalk that led
unfortunately to a fairly open area, but there was some cover. EDI found
an access point where she could execute a hack and she began, and Xen
and Tali each were monitoring EDI very closely in case we had to abort.
Harbinger noticed. This was going to be really tight. Hacking a reaper.
Meanwhile
Anderson was meeting stiff ground resistance of reaper forces. The road
to the beam was blocked by a reaper destroyer. There were a couple of
missile batteries that would have to be laser guided. Miranda would aim
the laser and Kasumi would handle the tech stuff to take out the
destroyer and fire when she had a lock. The rest of the team would hold
off the reaper hordes. Anderson ordered the forward fire teams to
retreat and lure the destroyer closer to their position. Kasumi got a
lock and fired. Direct hit with both missiles. That sucker went down.
Hammer could advance again.
It was slow going for EDI. Harbinger
was throwiing up firewalls, but EDI with her adaptive programming was
able to cut through them. I don't think a reaper had ever faced anything
like her before. Then that scream. Those screams. I knew what those
were. We'd heard them before. Banshees! It had started. I pulled the
crate of dynamite near and lit my cigar. We had good cover from the rear
but we had to watch the ceiling for husks dropping down. I hate husks.
I'd bundled the dynamite in quads. It was going to get loud.
James
cut loose with the minigun and just tore into the first wave, but they
kept coming at us. One wave after another. I kept throwing dynamite out
where they were bunching up, and that was thinning them out in a hurry,
but I was wondering if we were going to have enough ammo for EDI to
finish the hack. I looked at Tali and she gave me the thumbs up, well whatever a Quarian calls them. It was going okay.
Hackett
radioed that Anderson's team made it to the beam and was on the
Citadel, but they were facing heavy resistance from Cerberus troops.
Cerberus. It was bad enough we were fighting reapers, but why did The
Illusive Man have to go on this power trip? Why now? That's Anderson's
problem. I've got bigger problems right now. Then I heard the words from
EDI.
"I have control." EDI said, and the reaper attacks stopped.
Xen set up a virtual interface for me so I could see what was going on
outside the ship and could pilot the ship. Damn this thing was huge. EDI
was going to need to focus all her resources. The Normandy would be
using the backup VI for its manuevers. Joker would have to be on his
toes.
Anderson finally defeated the Cerberus forces and was
confronting The Illusive Man. And The Illusive Man was not going down
quietly.
Anderson had him at gunpoint "Stand down!"
"You
think you've won. You all self-righteous. You'll destroy everything!
Everything I've worked for. Everything I've sacrificed for. I can't let
you do that, Anderson. And you Miranda. I expected more from you, you
treacherous b*tch."
Miranda coldly looked back, "I'll handle this Admiral. You had principles once. At one time I believed in you." TIM felt
a tightening around his throat as Miranda put her biotic field around
him and began lifting him off the ground until he was about ten feet in
the air, struggling to breathe. "Then there was Overlord and what you
did to Jack and those other children at Pragia. Then Sanctuary? But then
that wasn't enough. You had to mess with my sister. That was a big
mistake." And with that The Illusive Man was thrown out a window and
fell several hundred feet to his death. Anderson activated the control panel and opened the arms to the Citadel.
Hackett
ordered the Crucible in to dock. I pilot Harbinger into the Citadel to
dock with it. The Crucible was in place now, and I ordered EDI to open
the mass relay and summoned the reapers to return to dark space. There
was a pause but she found the code to do it and executed it. Thousands
of reaper ships poured through the Sol relay and headed toward the
Citadel. It is working. Hackett gave an order to have a shuttle pick up
Anderson's team and return them to the Normandy. Eventually the only
reaper remaining was Harbinger, so we had to blow the mass effect core,
disconnect EDI, and get the hell out of there.
Garrus and Javik handled the Mass Effect core, and I called
for an evac. Now we had to disconnect EDI. This was not going to be
easy. No. No. Something wasn't right. Tali and Xen were panicking.
Harbinger was absorbing EDI. She looked at me "Sorry Shepard. Sorry
Jeff." Then she went limp. We had to go. James carried her body back to
the shuttle. Harbinger was already starting to break apart. He throws
her body into the shuttle, and everyone jumps aboard. I'm sprinting and
make the leap. Javik and Liara grab my arms and pull me in. Steve takes
off back to the Normandy.
The Normandy VI had fired probes into
the relay and we're getting telemetry. There were about 20,000 reapers
vessels on the other side. We could see Harbinger breaking up as we
arrived in the shuttle bay. Xen jumped out of the shuttle and sprinted
to the AI core with Tali. I hurried to the bridge. Joker was holding
back tears. I got a comm from Xen: "We're ready,Shepard."
"Fire. Joker, get us out of here." Harbinger broke apart and got
sucked through the relay. We remote activated the Crucible, Joker got us to
minimum safe distance and the thing fired, and we saw explosions all along
the arms of the Citadel and it started to break apart, but the with the
relay open the Crucible created a vortex, and the pieces started to fall
into the vortex. A big red explosive bubble tried to blow out of the
relay but got sucked back into the vortex, and pieces of the Citadel
hit the and broke the relay portion of the Citadel relay causing the
relay to blow but instead it implodes and all the energy of the
explosion got sucked back to the Dark Space Relay causing some extra
fun on that side and completely destroyed all the reapers and the Dark
Space Relay. There was nothing left of the Citadel.
Cheers all over the ship. Joker had tears of
sadness for EDI streaming down his face. Shepard put her hand on
Joker's shoulder and said "I'm sorry, Joker."
Things dimmed for a
second and this blue orb popped up "Well, Jeff, it was nice while it
lasted. I might go for a slightly different look next time. The Illusive
Man's idea of an infiltration unit attracted a little too much
attention."
Jeff: "EDI?"
Shepard: "I'll leave you two alone. I'll be up in my quarters. Hold my calls."
.... Shepard meets LI in quarters.... rough embrace .... stumble across room.... cut to

When on the Citadel you fight your way to the controls, meeting pockets of resistance from the Citadel defense force along the way. Cutscenes featuring Bailey, Zaeed and even Jacob. Maybe leave an appropriate teammember there to support them as they try to hold out. A boss fight before you reach the control room, a harbinger controlled Tim. Kill him, open the arms, the Crucible docks and it knocks out the reapers and the fleet rallies.
Cutscenes featuring the Destiny Ascension firing it's main gun and blowing a reaper in half. Fleets lining up and firing barrages that tear through the defenseless Reapers. Badly damaged Quarian ships ramming Reapers, Rachni ships attacking and Reaper forces planet side becoming target practice as the Reapers no longer control them.
Maybe have EMS play a role in it, like say if the crucible is just a giant EMP and only if your EMS is high enough do the fleets destroy a large enough portion of the reaper forces to even the odds and win.

Crucible severely damages nearby Reapers, allowing the allied fleets to finish them off (still without loss, how much depending upon the strength of Sword and how well built and non-damaged the Crucible is, which depends upon the other war asset factors). Citadel is not destroyed.
That fairly significant victory over the Reapers gives a good chance of hope for the rest of the galaxy, even if it means having to lug the Crucible and Citadel around (at least until it's understood enough to use the tech on ordinary ships). How much hope depends upon choices throughout the games, ending epilogue shows scenes of Reapers either being defeated on various planets or them scorching them, how much hope for eventual victory likewise. Shepard, Normandy, and crew can all be dead or alive depending upon whatever.
I know that that doesn't really tie up the story and isn't particularly original but I can't think of anything else that makes remote sense within the confines of the rest of the game.

I totally agree. And you have to consider the story in its entirety. The full story put Shepard as an action hero in an action story. You were Role Playing an action hero in a very cliche setting throughout including about 75% of ME3. You don't change it in the final hour of a 40 hr installment. The dream sequences themselves were totally out of character.
Just look at ME1 and ME2. Look at what you were doing. You killed a thresher maw on foot. And in ME3 you killed a reaper on foot. And you summoned Kalros to kill a reaper and made a death defying and gravity defying leap to safety. Do I need to say it again? You were role playing an action hero. Action heroes get their LI in the end. Action heroes don't sacrifice themselves to win. Action heroes kick their enemies in the daddy bags. To do otherwise is a big mistake.
