Swk summed up the futility of adding the damage mod very well, but the piercing mod in of itself is a good choice for the PR. Piercing mods typically do better on faster firing weapons, as the reduction they cause on the opponents armour is a flat amount irrespective of damage per shot - hence weapons with faster rates of fire pile a lot more overall increased damage than slower firing ones. The Particle Rifle, boasting one of the fastest rates of fire in the game, benefits from this greatly when used against armour. The fact that it shoots through guardians/engineers/cannibal plates/etc is just gravy.

On top of that, I'm fairly sure the Particle Rifle gets some kind of bonus against shields - not quite as high as quarian weaponry, but unmodded, it seems to be much more effective against shields than armour. Piercing Mods address this weakness.

^Also, I think a good case can be made about convenience over pure absolute DPS in SP mode. Why get the perfect mail-slot on a Guardian every time when a quick snap shot could also do?

This is why I like having piercing on nearly all my weapons.  Enemy behind cover, no problem.

+1 to both. On my modded weight-ignoring Adept, I mount a piercing mod on each one of my guns. It's really cool just blasting through cover when your target dives behind it.
