Good list, I hope the next SP DLC takes care of the Catalyst to Sovereign relationship and gives us some more on the history of the crucible. It would be cool if this was somehow tied into Omega, fighting Cerberus, and the Collector base.

I don't know about you guys but we shouldn't be buying DLC to gain plot clarity. It should already make sense.

For number 3 it can be as simple as the Leviathans are the creators of the device so when spacechild (Intelligence) says that they thought they destroyed any evidence of it all the Leviathans had to do was indoctrinate a small group of people that work on the science projects from each cycle and put the details in the databases so each new cycle could have the plans to build it. The leviathans could also improve the device in each cycle to do more each time if they found out better ways.
This could be one way that the Leviathans were fighting the Reapers, waiting for a cycle that eventually creates the device and uses it. That also means that the Leviathans are immune to any of the choices that are picked as they will be ready for the take over after the reapers are gone.
Just one idea that should suffice to explain the device.
I will look at at 4 and 5 when i have more time.
