At the end of Leviathan, a Reaper is taken down with some kind of pulse weapon. This weapon is able to disrupt the Reapers's weapon and either its engines or its mass effect drive (or both - only one would need to fail for it to have crashed into that ocean, but with the weapons gone too the pulse could very well have affected everything). In fact, the case can be made that its shields were taken down too - you see a blue ripple pass over the Reaper, which either shows the pulse or could be showing its shields deactivating.
This weapon was able to shut down multiple systems in a 2km-long machine whilst leaving the shuttle - which was right next to the Reaper - alone. So the Leviathans have a weapon that can knock out multiple Reaper systems - possibly all systems - precisely enough to not affect other ships that are even right next to the Reapers.
Why the hell can't we use this as a weapon against the Reapers? Its far more powerful than the Leviathans' ability to remotely control husks. Its the best possible weapon, so why aren't we using it?
(Note - I know some people believe that the Leviathan at the end was controlling the Reaper, but this is exceptionally unlikely. Indoctrination only works on organics, and the Leviathans have a primitive version of indoctrination. Husks and brutes etc are still organic, but the Reapers - while made from organic 'soup' - are for all intents and purposes synthetic.)
Why can't we use the Leviathans' pulse weapon?
