Well, I reported him because I had a feeling he was using Blood magic and in the end he did.
Letting him get free would result in bad things as Blood magic corrupts the mind.

It DOES give you an excuse, however. You can state that Irving Ordered you down there, and doing so twice in the origin story makes Irving say: Do we not reward good service (namely that of making the Chantry look foolish)?
And a third time it gets mentioned, when you return to the Tower as a Grey Warden.

I always wondered what would happen if I turned him in or not. I didn't play the mage past the origin story. I wondered If I met Jowan again later, what would happen and If it had any bearing on whether the mages or the templars helped with the end battles.

it does give some slightly different dialogue options later in the game, both in the tower and Redcliffe. but nothing to worry over
