Too many to list, but mainly the whole ending part from london on is pretty awful. No bosses, just some dumb starchild AI with choices that really shouldn't be there. If it were a flat out destroy kind of thing with some kind of battle and none of this destruction of mass relays or geth/edi, then that would have been a win for the game.

Beyond that, it's too warlike. Yes, it's a war we are in, but even conversations are lame and those nightmares make me want to smash the TV. The person who put them in - not one but THREE times should be shot!

Basically, I detest how it's a shadow of ME1 and ME2. To me, it bares NO resemblance to either of them.

I keep pondering trading it in and letting it be done with ME2 but I have all these war assets from playing multiplayer, so I feel like I might go back to it again at some point. Of course, I'm not a war or battle person when it come to games. Don't like shooters either which is why I loved 1 and 2. It wasn't all shooting. It wasn't all catering to an audience that loves those games. Basically, it sold itself out. Maybe I will trade it in. It's just had to let go of it because it's part of a trilogy with two solid games before it. But I suspect I'll trade it in and probably soon.

I can't think of just one, OP. The list just goes on and on and on (auto-dialogue, plot, Catalyst, Crucible, fetch quests, ending pre and post, military assets to name the top ones).

I think a big flaw would be the lack of murdering filthy batarians in droves. Yes, fighting reapers is all well and good but there's just something viscerally appealing about putting batarians in the ground.

Mac was a member of the writing team, under Drew, in ME1, and then became co-lead writer for ME2. 

I have nothing against the man personally, I don't know him, I just sometimes find his work poor.

the missing link to the 'others' who dwell within the apex of civilization. They are out there somewhere, they are aware and will return. OR maybe they already have... but who,exactly are they? As powerful, or moreso than the Leviathan/catalyst program. Organic or synthetic? From within the MEU, or from darkspace? They've been manipulating Shepard and teasing his foes..to what end?

Why haven't they been exposed, or better yet, not come forward in all that time?

I know my points are opinion based, I never say they're facts and I endevour to make sure they don't appear that way.

You don't. People who disagree are 'igorant'. Not entirely sure what of, because you never post anything in the way of a supporting argument.

The catalyst, He says he's the combined intelligent of the reapers but he was first how can that be unless the reapers are just husks he controls.
&
If the crucible changed him when it docked with the citadel doesn't that mean he can control it, so why not open the backdoor, shut down the relays & let the reapers in.
&
synthetics and organics was resolved already on ranock it was a minor issue, edi tells us that she is alive before the end & the geth also finds themselves sentient beings.

Information integral to understanding the story should be in the damn game, not be tacked on later.

Biggest flaw: the ending, unless IT is true and gets confirmed with own DLC, then there is no major flaw, but a few minors ones. Of those, no other hub world besides the Citadel is probably the biggest one imo.

Well, apart from the ending (which doesn´t really bother me that much anymore) it would be the "autodialogue" (I´m not demonizing it in genereal, it´s just that there really were some key points where it showed it wasn´t what your Shep would´ve said) and that freaking journal -.-"

And, of course, I would have LOVED to see the war assets in action and it would´ve even better to have an ending more or less like the ME2 one, where you could decide who does what...
