The whole idea of the crucible (almost another deus ex, wasnt hinted in two previous games)
Decisions didnt matter (not even major DLC such as Leviathan)
Revealing what Reapers are.
The first 3 are result of bad writing, the fourth has been a ruinous decision.

Second worst thing is the linear gameplay. It felt to me like there were less side missions, less mission variance, less exploration, etc. Just a "go here and shoot these guys" type of mindless gameplay. I could've gotten the same experience more or less gameplay wise in multiplayer.

Its miserable community.
So expressing negative opinions is a miserable community? I think ME3 sucked and so do many others. You have the right to think it was great and that's fine. You are miserable perhaps.
No, negative opinions are part of any community. What makes this community miserable are the same problems plaguing places like the Diablo 3 forums.
Constant self-gratifying/validating topics and posts that are little more than invitations for others to agree with the OP in a stream of substanceless drivel taking the form of congratulatory "You're so right I agree with you" posts. The infamous 'circlejerk' that can spiral out of control in so many communities has the BSN in a death grip.
Inevitable invasion of actual discussions by naysaying and complaining without any base or reason for doing so, other than for finding one more place to say how much one thinks Bioware sucks.
A complete lack of ability of people who do want to discuss greiveances to do so in a constructive or mature manner, and an even more startling lack of ability of people who disagree to point that out. This thread represents this particularly well, where its just a swarm of people writing "PLOT SUX" and what not validating anything because they are in similar company (Misery loves company).
People on the other side of the fence (like the game) ignoring the rare but actual discussion of problems with the game and using the same tactics of lumping them into derisive categories.

2 auto dialogue
3 character useage - alot of lis got little time, liara had some weird/bugged dialogue sections and many minor characters were treated poorly

That it's a ****** poor shadow of it's prequels.
That it delivers nothing of what we were promised right up untill release.
That it's plot was written by hacks.
Take your pick really.

Oh and the further shift away from romantic space opera to full on action game over the course of the trilogy (ME2 being the crucial element...)
Having said that it's still good fun.

1) the terrible ending. I would have overlooked everything else if i had gotten a satisfying ending.
2) the fact that none of our choices mattered
3) day 1 dlc
4) the plot
5) the fact that all me2 squadmates became irrelevant

I was okay with it the first time because it was the last image Shepard saw leaving Earth. The 2nd time I figured you'd start seeing Ashley or Mordin or Thane or any of your other squadmates who died, but nope, still the same kid. I really wish you could have seen your squadmates instead since their voices were already playing and this would have been a much stronger emotional connection for me.Taddl wrote...
The child in the forest. I really wish for a dlc that deletes the forest or enables you to skip it, because every time I have to slow-mo walk through the forest, the immersion is gone and I get bored.
I hate that the game tries to force you to have emotions concerning the child.
Shepard saw hundreds of people die, turned into monsters and other traumatic things. And then he breaks because he sees one child die. It seemed pretty stupid to me and I couldnt develop any kind of emotions to that part of the story. I think they should have left that out.

Yeah that was pretty bad. Shepard sees Mordin get blown sky-high and sees his ashes scattered everywhere...but still he dreams about the kid. Mordin gets a whisper and then poof, Ventkid. Disgusting.

The Ending...
The Fact that Mass Effect 3 is simply not a Roleplaying game and EA and Bioware shouldnt legally be allowed to market it as such....
The linearity
The Glitches surpassing the Fallout series
The Lack of Tali
Tali's face
Take your pick.
I defnitely agree that it's not exactly a role-playing game, but it's still more of a role playing game than ME2 was. They did a great job with weapon customization and skills. Also, to be fair, ME1 was waaaaaaaaaaaaaay more glitchy than ME3. However, ME3 should not have been more glitchy than ME2.

2. Multiplayer required to further GRS. I love multiplayer, just didn't like needing it in the game.
3. Poorly planned endings, of course. Why unite the Geth and Quarians if one of them will be destroyed? My main issue is with the logic and ethics loopholes they use to pull you to synthesis.
4. No follow through with Harbinger.
EA better prepare to make 3 different games for the 3 different endings after this.

If you want something more specific, then the complete lack of proper consequences for prior actions, followed rather swiftly by a complete lack of being able to actually roleplay Shepard any more. A third runner-up would be the completely borked face import which, IMO, is inexcusable.
