Howe knew that Fergus was leaving for Ostagar earlier than the father. He was present for the whole - you will be running the castle conversation with the PC. So, Howe would not have expected to see Fergus' body among the dead at the castle.

WAY back in Development, You could do the Landsmeet immediately after Ostagar [as Morrigan suggests.] The Landsmeet was an area tailor made for the Human Noble PC, and one part of this was showing the deaths of Mother Mallol and Ser Gilmore. Things changed in development however, and the result is you only see them in a quick cutscene.

You could also recruit Loghain immediately and get rid of Alistair, put him on the throne or whatever. Hence why Loghain has an unused nightmare in the Circle Tower, where he is with his friend Maric.

So, yeah. Sad fates indeed.

I believe I saw another cutscene Gilmore look-alike on the way to the final battle in Denerim, or somewhere in that battle. Might be a common look.

It's not him in the cutscene, just another redhead with the same hairstyle. Different face.

The one in Fort Drakon has been confirmed as the Ser Gilmore model, by a toolset user. But whether it's actually him or whether they just used the model, no one knows. I can't imagine it was an accident though.
