According to the Prima strategy guide they are, but as most people have found out, not every detail in the guide is completely accurate (plus the ME wiki doesn't state that they are)  -  just wondering if I can do all the missions of the Rannoch arc (plus the side-missions with the geth server and saving the quarian admiral) and still be able to do these side-missions afterward.

I know for a fact that you can complete the Geth-Quarian arc and the Ex-Cerberus Scientists mission will still be available. (Side note: if you have a Shepard that let Cerberus keep David Archer, and you can broker peace between the Geth and Quarians, then I recommend you try this at least once. You get a much... different... conversation with Dr. Archer.)

Not sure about the Ardat-Yakshi Monastery. I usually do that one as soon as possible to get the Store Discount.

I am not sure about the timing issue. But, you can also broker peace between the geth and quarians if you save Gerral and have a decently high paragon rep.

^ I'm already aware of how to broker peace between the quarians/geth, but I want to know if its possible to do all the Rannoch side-missions and still be able to do the Ardat-Yakshi and Ex-Cerberus Scientists missions afterward.

Can i ask why? Usually i grab Tali, then do those two missions. Why do u want to hold off doing them?

There's very few good reasons to hold off tackling these missions, as they come with significant bonuses. I don't even pick Tali up until I've done them.
