It's "Saren" for me.

Reason?
The only one that feels like a real badguy for most of the story that finally realizes his monstrous doing in the final confrontation. He's less of a true evil guy than someone who turned bad while trying to do the right thing.
Remember: Saren tried to protect the galaxy - he knew the truth about the Reapers, knew he couldn't stop them and tried to convince them the species of this cycle could be useful.

TIM was a good vilain in ME2 but turned out to be totally mad in ME3.

Saren, because I consider him more of a tragic hero than a villain. He legitimately thought what he was doing was for the good of the galaxy, but went in over his head.

Sovereign. Every time I replay his conversation I get chills. His presence is so menacing and intimidating. Everything about him screams pure evil. For me the feeling is reminiscent of how I feel the first time I see Darth Vader and the Joker. And I love it.

Saren then Harbinger. I wouldn't rank TIM as an antagonist but he is one of the best characters in the series.
