The Krogan isn't armed, The Qunari is (krogan tech makes it unfair if he's armed) they are put into some magic arena and can only leave when one kills the other. Imagine if it's Wrex fighting Sten if it helps.

Wrex vs the Arishok and you have a good fight.
Tough question though... if the krogan is armoured (in ME level armour) then probably the krogan... If the krogan doesn't have a helmet on, then the qunari just needs a good jab in the throat to win.

I'd say Qunari if it was a Saarebas.

Kossith could and here's why:
They seem to have more strength than dwarves and humans, they are bigger than the Krogan, more skilled and they keep calm in battle. Oh and they are more intelligent. Strength along (the krogan) doesn't win every battle and when you come across someone who has both strength AND intelligence then they're going to be tough.
Also I read this on the ME Wikia:
"According to Zaeed Massani, if one lodges a knife at a certain spot near the frontal plate on a krogan's head, the plate can be ripped off. It is apparently the one thing krogan do fear."
If this is true, then a Kossith (with their strength) could easily perform this unarmed.
At the same time, Krogan could win too if they aren't too senseless in battle and they do have good natural protection along with regeneration. Still the Kossith live on a land that is rather tropical where they must all sorts of monsterous animals stronger than they so it's not like they have no experience fighting against things that are stronger than they.
If Shepard can kill Krogan with melee attacks and he/she is human then a Kossith could.
I guess it all depends on the skill of the individual in question. Wrex Vs Sten? Who knows? The Arishok was pretty strong and had a powerful charge attack (like Krogans) so I'd imagine he would fair very well in a fight against one.

Krogan zerg-rage makes it easy for mistakes.
Qunari Kossith arrogance and reliance on strict dogma makes it equally easy for them to make a mistake by failing to adapt to an unexpected situation. (Arishok of the second Dragon Age is sorely mistaken because the Qun's demands did not consider what was before him.)
I think it's a roll of the die for the first encounter. The subsequent encounters will always favor the Qunari Kossith if the Kossith survived or is another Qunari Kossith that witnessed the previous encounter.
