Is there some way to get in an automated way the domains of a Player Character via a script?

yes, each domain grants feat to player, you just need to check the existence of those feats

It can also be checked directly via NWNX, but as ShadoOow said it's doable by feats. You just need to make sure you have a way to retrieve both of them.

I am basically trying to script something that checks for the domains.
Sadly it seems that Custom domains dont appear on the feat list. Only on the sheet itself.

Is there a way around it?

Did you add a Feet for it to add in the GrantedFeat collonm of domains.2da and create the feat in feats.2da for your coustom domain?
