Is it best to buy everything from the stores first when they're just the lower ranks, and get the expensive upgrades as free pick ups through missions?

No, they cost the same regardless rank, in fact waiting may be beneficial if you choose to get store discounts via Shadow Broker upgrades. I usually go for the other bonus though on those upgrades though, so you can buy them whenever.

The most cost-efficient way is too research the two Store Discount bonuses from Intel. One can be found with the From Ashes DLC and the other can be found in the Ardat-Yakshi Monastery.

Mods go up from levels I to V. Some are found on missions (usually 2 per mod), and the others are found only in stores. All guns can be found on missions. You have to pay on Weapons Upgrade terminal on the Normandy to level up your guns.

If you want to save the most credits, get the two discounts from the Intel Terminal and then buy what you need, but from my experience if you're patient and you know how to avoid spending any credits on fuel you can easily buy everything and get weapons to level 5 by the end of the playthrough as long as you get everything from the Citadel and not the Normandy.
