With all the talk about the Omega DLC, I had an idea for how it could possibly go:
It can start with how it was originally going to with Aria asking for Shepard's aid in retaking Omega from Cerberus forces and will follow that basic storyline. However, it will deviate near the end of the DLC. My idea was during the events of Omega(perhaps on Avernus Station if we can go through the Omega-4 Relay), Shepard discovers that Cerberus is searching for some sort of information that involves the Reapers that they don't want anyone to discover.
To connect it to the endings (and since Cerberus is there in force) it may involve information as to how to control the Reapers which is why Cerberus took Omega (as well as the reasons already established in the lore). Ultimately, the Reapers learn of its discovery and assault Omega to remove any evidence of the data's existance. However, before they can destroy Omega, Shepard receives a copy of this data(perhaps from General Oleg Petrovsky after whatever happens to him). With data in hand Shepard, Aria, General Petrovsky( if he is still alive)and the Terminus forces attempt to hold off the Reaper forces. However, you discover that these are no ordinary Reaper forces, but are in fact the Collectors are assaulting Omega and are being led by Harbinger himself.
Eventually you discover that Omega can not be saved and Aria orders a retreat and evacuation of the station. The Terminus forces reluctantly agree, and Omega is abandoned. Afterwords, with basically their capitol gone, the Terminus forces agree to fully cooperate with the Citadel forces in the war against the Reapers with Aria coordinating their movements.
Those who want Aria as a squadmate, she offers to work with, not for, you on the Normandy while coordinating the Terminus forces. If you agree, she joins as a squadmate and if you refuse, she'll stay with the Terminus forces. For those who want aria as a LI, she eventually shows that the loss of Omega has had an emotional effect on her, and you try to help her through that in one way or another. If you continue to do so, eventually an emotional bond forms between aria and Shepard that can lead to a romance.
Thats my idea and I was wondering what you guys think. And Bioware, if you like it(or just a part of it), you are free to use it. Thanks for reading.

Revision: I have added the possibility that General Oleg Petrovsky can survive the final encounter and that Shepard can convince, through either charm or intimidate, him to aid the galaxy against the Reapers. This will turn him into a War Asset and possibly foreshadow a more benevolent Cerberus in the future.
