Typically Anti-Personnel (I-IV) then Shredder (IV-VII) versus organics, and Armor-Piercing (I-IV) then Tungsten (IV-VII) versus synthetics.
Incendiary/Inferno, Cryo, Chemical, Polonium, Phasic, and Photon rounds (I may have forgotten a few) can stop Krogan from regenerating their health. Incendiary/Inferno and Chemical/Polonium are good secondary choices. Phasic/Photon rounds generally suck.
High Explosive rounds (VIII-X) are good on sniper rifles or shotguns, but even then are not that great. Hammerhead/Sledgehammer rounds are good on shotguns to knock down most enemies reliably.

Anti-personnel and Armor-piercing is best from a pure damage perspective, but I have more success with sledgehammer rounds (enemies won't pop Immunity if they're faffing about on the floor) and Inferno/chemical rounds because Krogans.
High explosive is good on squadmates.

What is fun about the ammo types is that they all have a bit of a role to play.
I prefer Tungsten (or AP) against Geth, and Polonium against organics.
The shield bypass rounds aren't all that bad either, it sort of depends on what enemy type you are facing. In general you won't necessarily kill them faster than with the other rounds, except for enemies that like to regen their shields quickly. In that case the shield bypass comes in handy as you are always directly damaging health.

I start out using enemy-specific ammo (tungsten vs. geth, etc.) but once I get a hold of sledgehammer rounds and frictionless materials, that combo becomes my default choice for every weapon and every foe. Knockback, good damage bonus, and chemical damage over time to prevent regen: it's a winning combination.

I find that Cryo ammo (level VII) is better than Proton Rounds because of the fact that they bypass shields without a damage penalty and they reduce accuracy....if you're into that kind of ammo.
