Leviathan stripped me of my levels

So...
After a few days (weeks? not sure), I have installed and played the new DLC.
At first it all seemed right, until the first fight (versus two Marauders and two Brutes). Then I found out that I got punk'd. My shep went from level 50 to level 1, lost all skills and had locked all skills that have to be unlocked. My crewmates were still level 50 with all skills.
Some time later (the chase to scientits), I have found out that my crewmates suddenly went from level 50 to level 4, BUT they kept all their points as spent in skills.
I was still thinking "okay, this is neat, they want it to feel standalone, I spent a lot of time around mind-controlling device, so they wanted me to lose experience and skills for those missions". Turns out... I was wrong. Right now, I have accomplished every mission from my trial to the point of almost saving Galaxy, just having to fight Cerberus... In as much as FOUR levels. Am I great or what?
Yeah, no, okay, I am not great, I am seriously bugged. Any help for this?

There were some issues with games and related being erased not long ago. They were actually caused by cloud feature settings. Maybe this is it for you too. Here is what happened...

Cloud storage is a backup system, but you don't have to use it (I personally don't use it, there seem to be some increased bugs with it, and no benefits if you don't use more than one computer). If you do something to alter the origin cloud sync settings, especially if you had cloud off then turned it on, you have the opportunity to either sync your local copy to cloud, or to erase local and sync cloud down to local. When the origin update came out, the default was to erase local data and restore from cloud...if you had not been in sync, quickly hitting the return button to get through the spam questions during origin update erased all local content. Possibly you had cloud off, and did not carefully avoid erasing it when the update hit. If cloud and local had been in sync already it wouldn't matter.

I had this issue before Leviathan, and I don't allow cloud storage. I save the game often and I found that reloading a previous save is the best solution.

One of the recent origin updates turns cloud storage back on...without asking you. So unless you were aware of this and manually disabled it during that update, the default would be to erase local files. Clicking the correct thing during update prevents this issue. So not having cloud storage on was in fact the trigger to erase local files.

Well, to be honest, I do have the Cloud system truned on. It's mostly due to the fact that I play ME on various computers and the Cloud allows me to keep my saves accross them. Then again, since my Cloud files are gone (I have only 1MB there now) AND since my local files are unable to synchronise (since I already played so they are 'up to date'), I guess I have just lost all of my progress and can start anew. I know 'this is a game, nothing serious', but honestly - shouldn't they at least send some kind of warning, before they do this? Would there be another game that I would plan to transfer this save to, I would be very, very angry... Suddenly I am glad that ME3 is the LAST installment in the series...

There were actually 2 recent origin patches. I think the second one may have fixed the "automatic delete if you don't pay attention". Once it is deleted though, tough luck. Too bad they don't save revisions, instead of just wiping out. I have a feeling a lot of issues are greatly fueled by schedules. In the case of cloud storage, someone who had it on already would have never known the difference, so it isn't as easy to notice in testing. Until there is some actual feedback on issues though, e.g., the forever silent network problems, I won't spend anymore money on anything EA or BW. Ever.

OP, you might want to check your From Ashes and Leviathan achievements as well since they are bugged to make sure you got them.

I was aware of it. Cloud storage is still disabled.

A lot of people talked about a popup where it gives you a choice, but I never got that.
