She's very critical of the Chantry so I'd think she would clap before or after she stopped laughing.
Would Morrigan approve of what Anders?

Considering her opinion of the Chantry in general, I can't really see her shedding any tears over Anders blowing it sky high. I think that was the "change" she was referring to in Witch Hunt anyway; whether she knew exactly what was going to happen in Kirkwall or had an inkling that there would soon be a blow out between the templars and the mages is anyone's guess. But to answer your question, yes, I think Morrigan would've approved.

Do you think she would have been disappointed that Alistair and all the templars weren’t inside when it blew up?

She'd mock Anders' concern for the fates of people not prepared to fight for their own freedom, and see his willingess to die in that cause as foolishness.

Morrigan would probably think "good riddance", although since the Chantry has not, for the time being, bothered Morrigan much, she wouldn't much very care but chuckle.
I think, however, she would have much disdain for Anders. Her desire for personal freedom would make the idea of merging with a spirit (let alone a spirit of justice, since Morrigan clearly doesn't care much about justice) absolutely revolting. I'd see her killing herself before doing such a merge. She might have liked Anders' rebellious nature in Awakening but finding his frivolity absolutely stupid. She'd hate him for his merge in DA2 yet not object to the things he does in Kirkwall. The healing she'd probably be like "why care about them?" but the renegade stuff she'd find amusing.
If Morrigan were on a cliff of Kirkwall overlooking the Chantry blowing up, I'd imagine her chuckling and saying, "well done, fool."

Morrigan generally tried to stay out of the whole thing and let the other mages do whatever they wanted.

Actually, she does take a strong stand against the circle like tell you directly that everyone in the circle should just die for allowing themselves to be slaves to the templars, and you would get tons of approval from her for dissolving the circle. She would approve of what Anders did because she does empathizes with mages being confined. The only thing she doesn't like about the chantry being blown up is Alistair not being in it.

As I recall the only thngs that have meaning to Morrigan is freedom and power. Anders makes a strike for both. I imagine Morrigan slightly shrug and say "About time" and at the same time find the method a little lacking and juvinile. I agree that it is this change that Morrigan refers to in witchhunter and I always found that she was almost lookig forward to the storm brewing in a not to distant future at the time.

While I think she wouldn't care one whit about the mages in the Circle (whom she sees as mindless sheep), and she'd call him a fool for sticking his neck out like that, and for the whole justice merger, I think she'd have a good laugh at the Chantry's expense...
