I imagine that the dispute is less because of what you've done for them and more because you are becoming very powerful. With that power, you threaten the power of the leadership of Ferelden and Orlais, even if you have no intention of being anything more than a neutral arbiter, never reaching for further power.
It's kind of like how the final boss looks at you as a threat, even if you don't have any intention whatsoever to rival him.
Yeah. No government would like a powerful independent army on their doorstep. Especially one that the local populous might like better than the raining monarch.

Also...Did you actually notice how many Inquisition soldiers stand before the Winter Palace? There're like 100 of them. Current gen is really powerful. We've had maybe 6 soldiers with us during Wicked Eyes and Wicked Hearts. Holy s***.

Well, part of me was holding onto the hope that Bioware was going to stop the "new protagonist each game" thing and have the Inquisitor be the protagonist in DA4 as well. But that hope has been shot down now.
It'll go against DA being about the story of Thedas, a new story from a different perspective. Having it be the same character over and over like Mass Effect will interfere

Ironically, if that was that case the quis would just turn their army on them.

That was never their vision of the series. David Gaider has explained their stance on this issue a few times in the past.
