A concept of what the Inquisition will be like

The Threats Without.
Threats from without refers to threats that come from outside Thedas like Darkspawn and the Qunari and their Qun. This branch could be called The Order Alien.
The Threats Within
Threats from within refers to Heretics and those who wish to overthrow the Chantry. This branch could be called The Order Heretic
The Threats From Beyond
Threats from beyond refers to Blood Mages and Demons. This branch could be called The Order Demonic
As an Inquisitor you should be both feared and respected for dealing with these various threats and therefore wield tremendous power and Influence. When you speak Kings and Grand Clerics listen. This power is fully utilized when an Inquisitor orders Exterminatus. Exterminatus, similar to The Right of Annulment, is used on population centers where the place and people have become completly corrupted. This corruption can be from Darkspawn corruption, the taint of Blood Magic, or even the Veil being sundered allowing demons to posses the living. Exterminatus is only used in the most extreme situations where there is no other option but the complete destruction of a population center and its people.
So what do you think of my concept for the Inquisition? Do you like it, hate it, or does it remind you of something?

Not that there is anything wrong with that... if, in some insane twisting of intellectual properties, this game became about the Imperium's struggle against the Alien, the Mutant and the Heretic - I would be the first to say: "No, seriously - the game was always about this. It's perfect."

I'm hoping that the Inquisitors aren't a direct Chantry relation... although I strongly suspect that to be the case.
I'd love to see some save-game info collected from DA2 to see how many people sided with the Templars vs. the Mages. If the forums are an indicator, I'd say Mages are a much higher amount, but the forums can be very misleading.

Even if it is as you say, I highly doubt they won't give us the chance to break away from the Chantry at some point. An entire game where you do only what the divine (or whomever else is leading this thing) tells you would be quite boring. I do hope BioWare understands this

The whole concept is a parody of Warhammer 40,000's Inquisition but I do like your idea about the three options and therefore three endings. Bioware could have that choice decide what ending you recieve and have your other choices affect the important variables in the ending. It would be difficult to do but would be extremely satisfying to the player.

On the other hand, adding bloodthirsty fascistic theocratic fanatics to the Dragon Age universe could make things rather fun. The current Templars still feel a bit restrained.

Indeed the smallest warships the Imperium has measure at least 1km long and they're often equipped with lance batteries which would make quick work of the Reapers. Not only that, but imagine exterminatus being used on Palaven and Thessia. The Reaper War would be a minor inconvence for the Imperium.

Regarding the Darkspawn I can think of a lot of reasons they might be a threat or be included some how.
The new intelligent ones being a problem
The thing the Gray Wardens were investigating in DA2 that we never got learn about
Plus there's the Primeval thaig that could expanded upon(on?).
Then there's that supposed foreshadowing about something under Orlais
And of course Corypheus who may still be alive.
I think thats a lot of ways the Darkspawn could be involved in DA3.
