Can throwing weapons (like darts, throwing axes, etc.) be enchanted (by character)?

It may depend on what expansions you have. In Storm of Zehir it seems that any weapon can be enchanted. I can't vouch for the OC or Mask of the Betrayer though, as they all use slightly different enchantment systems.

I'm not sure, but even if you can, a more important question is if you should. Throwing weapons come in small quantities so I don't think it's worth it to spend the enchantment resources on them over a more "permanent" item.

If only the 'boomerang' item property worked in NWN2, allowing for returning throwing weapons. There's a scripted work-around to emulate it, but the game engine makes it difficult to pull off smoothly.
Otherwise I'd agree with Arkalezth. Although in SoZ all it cost you to enchant items was gold, which was in plentiful supply if you invested in the trading company. Exactly where the gold went, and what function it performed in the enchantment process, was never entirely explained.

I believe the use of gold is intended as an abstraction of the idea that you are using the gold "offscreen" to purchase the gems and other materials you'd normally use to enchant the items, which are assumed to be in sufficient supply from vendors in cities. Some P&P campaigns are run that way. Personally, I prefer using actual materials.DannJ wrote...

Indeed - half the fun of crafting and enchanting in the OC was tracking down some of the rarer components.
I had a brainstorm lastnight, and have devised a way of making thrown weapons or ammo return some of the time in a smooth and seamless manner:
