Prequel? F*ck knows. Probably won't be one of those though.
Sequel? Depends how long after ME3 it is, and which ending they choose. Could be Leviathans, maybe they'll continue with their dumb*ss synthetics being jerks plotline they're trying to stuff down our throats. Maybe they'll make something even more invincible, raise the stakes so the whole physcial galaxy is at risk. Would be a bit pointless though.
MMO? Lots, but again, depends on when it's set. Not that I'll care seeing how it'll be an MMO.

Bioware couldn't even reallize them properly. Sure, they were huge and loud and destructive, but as soon as ME3's short intro rolled by, all mystery and fear of The Reapers was gone.
Turned out, they are just big, similar looking robot cuddlefish. Scary, sure, but not terrifying.
They weren't 'bending reality just by being' or making the onlookers go insane just by looking at them.
They were just huge ****ing robots and you had to fight them.
Bioware don't need to 'top the Reapers' because they, themselves, never accomplished to even portray them right in the first place.

Or it could be the Dark Energy plot. (We don't need scary monsters as our antagonist. Scary ideas are just as good.)

While playing the DLC I got the impression that Bioware was introducing the villains for Mass Effect 4. I saw it as a sort of prequel for the next game, in the same way that Arrival felt more like a prequel to ME3 than an addition to ME2.

Lucion wasn't nearly as evil as Jack of Blades in Fable II. But he wasn't really that good either (the anticlimactic death scene was hillarious though)

Enemies:
- The Speculators - a terrifying race of unknown origin who seed the galaxy with speculations and then arrive every 75k Years to harvest all life for unknown reasons - speculate away.
