From reading the forums, I've learned that professional writers like the ones at Bioware try to summarize the overarching plots and stories emboding themes, and the characters and companions have to represent mostly, raw emotions or principles.
ME3 core themes
Friendships
We are stronger together / making allies
Organics vs synthetics
What will DA3 core themes be?
chaos vs order (mages vs templars)?
following the establishment vs a brave new world? (by playing an inquisitor and all, you know)
freedom vs security?
the world vs the fade?
Loyalty at all cost vs Treachery for the greater good?
What do you say?
Let's try to think like writers: What will DA3 core themes be?

It is going to take a boat load of skill for them to tailor make the companions to be useable by all players. As we have seen on these forums there is a very rigid divide between being pro mage and pro templar so they will have to tread lightly on that topic with how the companions view things.
A lot will be based on who the new Player character is and what his/her stake is in the situation.

Imho there doesn't have to be the "mages vs. templars" conflict the major/only point of the story like it was in DA2.
Actually I see there 3 "parties" you could "side with" - the mages, the templars and the Chantry. I'd like to see the whole conflict/war from the Chantry's perspective, who could be a rather neutral party - trying put it all back together, going back to the roots, to Andraste's teachings as to why were the Circle and the Templars created, trying to go to the bottom of the conflict, find the mistakes, that were made on all sides and learn from them and build it all anew and better, find a compromise, restore balance and explore ways/means/reforms to ensure lasting peace. - Anyway, that's how I feel about Cassandra at the end of DA2. And maybe there's even more to it, another mysterious power behind all the wars (Blight and Darkspawn, Civil war in Ferelden, Mages x Templars, Qunari), who would somehow profit from a world teared apart in chaos - Flemeth? *shrug*

Oh boy. Armchair writing.
DA3
Act I, Wherein Our Humble Exarch's Life Changes
Leliana: Yo, Exarch.
Exarch: Yo Leliana.
Leliana: Got a Meeting with the Chantry leadership. Gonna solve some conflicts with words.
Exarch: Because that always goes so well.
BOOOOOOOOM!!!
Exarch: Crap.
Leliana: Before radicals indiscriminately kill
all the mages, we need to found a new Inquisition but not one that
repeats the excesses of the past. I need you to be the face of the organization.
Exarch: Crap.
Leliana: Help me Obi-Wan Kenobi, you're my only hope.
Exarch: Crap.
Act II, Wherein Our Humble Exarch now Inquisitor Tries to Save the Damn World
Leliana: So here's the deal.
Inquisitor: Are you like Charlie while I'm the Angel?
Leliana: Anyway, you know how in Dragon Age Origins there was the political story of Loghain being all paranoid about Orlesians while ignoring the Blight while there was this big story about the Grey Wardens stopping the Blight?
Inquisitor: Yeah. And Alistair wouldn't marry my elf.
Leliana: Right so for the Blight you had to choose among factions and build an army to combat the Archdemon. This time though, the "Blight" side of things is the "Breach" and the poltiical side of things is the Mage-Templar war.
Inquisitor: Mmmkay. Doesn't Bioware have a character limit on replies?
Leliana: That's why I allow you interrupt me with inane comments. Anyway, all the suffering of the Mage-Templar War is hastening the Breach forming. So we have to actually resolve differences to stop the Breach from opening or at the very least turn attention away from international warfare and towards unity against whatever's behind this.
Inquisitor: You mean like an ancient evil?
Leliana: Nah not really. Well, maybe. You see there are two people that stand to profit from whatever's going on with dragons and demons, Flemeth and Aurelius TItus. But they're not friends and each have their own reasons for manipulating events. Naturally they're getting in each other's way. That's where we step in.
Inquistior: Hmm, I like Flemeth's hair horns.
Leliana: Yeah, that's why she appeared to you in that form instead of the old hag form.
Inquisitor: Dammit Morrigan said she only had one human form. And I just assumed all witches of the wilds were the same!
Leliana: That's because Morrigan uses shapeshifting to understand things and thinks she's finished once she has one form. Flemeth's different. She doesn't believe anything even has a true nature. Anyway, I have someone that will accompany you.
Cassandra: Hello.
Inquisitor: Does she cook?
From here our Humble Inquisitor visits various locations and resolves REGIONAL CONFLICTS using DIPLOMACY, ACTION (rawr!) or STEALTH. Along the way he holds his own private inquisitions with party members during chats...at CAMP!
Act III, Wherein Our Humble Inquisitor Saves the Damn World...Kind of, At Least Sort of--A Lot of Thanks He Gets Too
Inquisitor: Leliana?
Leliana: Yes?
Inquisitor: I was thinking this whole mage-templar war thing fueling the Breach reminded me a little of that stuff with the iron in Baldur's Gate and of how it was all feeding the Lord of Murder. I'm not going to get kidnapped and tortured by this Aurelius Titus guy as the scope of the story expands am I? I mean, what if all my efforts are in vain, and the Breach opens anyway? Won't that depress the fans? You know when people spend 100 hours...
Leliana: I suppose you might vanish into history. But let's not think about such grimdark things.
Chains, screeching sounds, disembodied voices, disconnected images.
Inquisitor: Oh bloody hell.
A rat scurries by.
Inquisitor: Ah, why did it have to be rats. Wait a minute...who's--
Warden: Hello.
Maric: Hi.
Hawke:

Deception.
Go one step futher. the core theme will be more about perception vs deception.
Basically, how does the inquisitor see things around him? It can be more than just a true vs false question, it could be about the morally gray nature of Thedas as a whole.
That not only fits with the core of what Dragon Age is as a game, it also fits with the current situation in the game world since the entire war is all about the perception of persecution, order and chaos.

i want the mage templar war
I want to pick a side and see flemeth as a friend or a foe depending on what we do in the game
there needs to be a real grey warden presence and a section of the game where they actually do something important
i want a chance to marry who ever the li is if that is the type of person they are
i want sandal to show some more of the strange things he can do I enjoy him in every scene he is in both in dragon age and dragon age 2 he rules
I want morrigan baby or should i say child or young adult depending on how far ahead the game is to make his presence felt

Cheese: Should it be firm or unny? Should it be bland or smelly?
Nugs: Sauce or More Sauce?
Elves: Donkeys or children?
Do the Qunari ever dance? If so, is in lines, squares or do they just soft shoe?
How do the Chevaliers exist without horses?

Well DA:O had a pretty standard save the world theme.
DA2 had a much more personal and darker theme.
Judging by the title of Inquisition and the stuff from the survey, I would guess DA3 is sort've an intrigue/mystery thing.
I feel I should point out that many of the themes you listed for ME3 are character decided. A renegade playthrough isn't as Kumbaya. Also the reason why I listed the consistent themes of DA:O, and DA2. Regardless of how they're played DA2 is darker and personal, and DA:O is about a hero who saves the world.
