I'd prefer some self-referential humor. Have one (and only one) of the dungeons be based directly on the oft-repeated mono-dungeon of DA2. And have the PC (or, if a DA2 companion returns, that character) mutter something like, "This looks familiar".
Or, again, if a DA2 character appears, and you change their clothes, have them say, "Oh, thanks. I feel like I've been wearing the same outfit for a decade."
The best jokes, in my opinion, are in-jokes. (King Alistair and Anders meeting in DA2 cracks me up)
^ This. And I'd love a reference to some of the smart remarks from both games, like when Varric asked if brooding was a sport in Tevinter.

If that makes it to the final game, it would have to be pretty subtle. "Maybe a Unicorn for Rodriguez?" is one of those You-Could-Take-It-In-Two-Ways situations which worked pretty well(assuming that was meant as an easter egg). Considering Dragon Age is medieval themed, there's going to be a stallion or mare at one point. That would likely be a better fit, from the way I see it. Why not have a grey-tinted stallion that has trouble with galloping, regardless of the rider?Rainbows and Friendships everywhere.
Rider: Strange, I just don't know what we did wrong...(Or something similar).

Or a rock that's named Tom. Or someone yelling 'Buck' instead of 'F***'.
Or we just go the obvious route and have a merchant try to sell his wares by claiming they're '20 % cooler'.
Really, the possibilities for ponies are endless.
