 I was wondering, story and content wise, where would the best place be to play Legacy and Mark of the Assassin during DAII?

I played Legacy late in Act 2 before Leandra's death in order to have the Key (and good armor) when I faced the Arishok.

I played Mark of the Assassin late in Act 3 to get the extra dialogue regarding the Arishok's death and Hawke's status as bas-alitan and to have good equipment for the finale.

The North American remake of Being Human. The Season 2 finale, in fact.

Not the greatest show in the world, but an excellent source of black humor.

I played mota in act 3 with Isabela as LI the dialogue is interesting

legacy I do at anytime bring bethany or carver with you
or have bethany or carver as a grey warden and do legacy after finishing the game

I've done Legacy in all three acts to see what differences it has with the conversations. My usual comapanions for it are Varric, Anders and Hawke's sibling (GW or Circle--though a warden has more interesting lines).

MotA I usually do sometime in Act 3 after King Alistair's cameo (if he has one in your import), as Teagan has a few additional/different lines. Dulci also has some funny lines if you let Emile have his one night with the tavern wench, or run away. If stupid was terminal that woman would have a week to live.
