I would be alright with synthisis if it happend naturally with out Reaper involement, for example a super nova colided with a mass relay and the masseffect fileds and the other components, intertwined with organic D.N.A over time, sort of like ezzo and Biotics, causing  humans to have  super powers.

They could make up some sciencey explantion of how the organics mutated with out becoming Reaper drones.

Because the way I see it, at the moment is that everyone in the Galaxy will become some Reaper hybrid like Seren was in ME1, don't belive me have a look.

Unless someone states somewhere that no one in the Galaxy will end up like Seren Im not gonna consider Synthisis to even be an option.

Then why aren't you alright with the green ending? It doesn't happen naturally because it effin' couldn't, but synthesis comes from Shepard, not from the Reapers.

No, the Reapers lose in the next cycle.

it goes against my scientific Reasonin, no matter how I try to look at it, it never works then I try to convince my self that the d.n.a was already mutaining at this point and weak towards the Synthisis

There isn't enough information to know that.

You still get the Stargazer scene at the end of refuse. "Shepard is a legend". Why would he be a legend for losing the war in his cycle and NOT setting up the following cycle for success?

If you're looking for scientific reason from synthesis then you've probably got your priorities a bit wrong. It can't happen naturally without the Crucible, but that doesn't make it dangerous. It comes from the Crucible, Shepard is the template (being a cyborg and all) and all the Reapers do is tell you how it works and that it will make them not want to kill everyone.

Which is surely a good enough reason to do it when the only alternatives are genocide, failure and whatever's wrong with control.

I would be perfectly Ok with the synthesis ending if it weren't so ridiculous. You know, like if it weren't for my horse i wouldn't have spent that year in college.

What the hell, that doesn't make sense. Oh I see what you did there.
