What is the Inquisition in DA3:I?

The Spanish Inquisition that we keep referencing was a terrible tool for conversion, but an inquisition isn't necessarily that. The 3rd Reich had its own form of an inquisition with a very different purpose than the Spanish one -- the out-right removal of "undesirables".

Does it have to be malevolent? An Inquisition can also be a force that is merely seeking answers, finding the truth in the midst of cover-ups or the elusive solution to a horrible threat. The Inquisition in DA3:I could actually be the "good" side.

It could be a mixture of that: An Inquisition to find the truth where the Inquisition itself is an orchestrated cover-up attempt, a slight-of-hand betrayal to the cause from within to pin the blame on something, someone  or people in order to cause a political conversion by the "justified" removal of that thing or person(s), with unintended consequences from one (maybe the player) who is not satisfied with where the supposed "clues" are leading.

Which would you prefer to see in the game?

Very good question indeed .. Maybe someone from the Chantry going to clean between mages and Templars? Or just a way to announce a series of "purification" of the Mages.

If it's called the Inquisition it needs to have some sort of edge to it.

And there has to be an in universe reason for using the name, that fits it's established role in Thedosian history.

Well, considering the base word "Inquire" simply means to ask questions, perhaps The Inquisition is a rag-tag group of private investigators. You get to play a gumshoe, and your companions are a weaselly little sycophant, an over-the-hill ex-cop (I mean, ex-Templar), and a leggy dame.
