[Villiamus]

 So far I've got the Templars who are fighting the Mages, who have also rebelled against the Chantry, based in Orlais who seems to be split (according to King Alistair) on whether to attempt to re-conquer Fereldan.

So it appears that the factions the PC has to navigate are:

Mage who are fighting the Templars and the Chantry
 Templars who are fighting the Mages and possibly the Chantry
   Pro-war Orlesians vs the Empress, Anti-war Orlesians and possibly Fereldan


am i missing anyone (darkspawn don't count)
  and could someone explain where into all this the inquistion fits in?

The catalyst wasn't exaclty an alien. Can you consider synthetics aliens?

Yes. They are alien - and can be classed as Alien. It is only recent history that has somewhat altered the word alien for it to incorrectly be used exclusively as a tag on extra-terrestial life forms. Although calling them alien is correct - just not exclusively.
