Does opening Grunts pod count towards a mission before heading through the Omega 4 Relay after the IFF has been installed?
I want to open his tank before the final mission...but I don't want any crew members to die by running a mission before heading through the Relay.

No, don't think so. As I understand it a mission is anything that starts with a loading screen and team and/or weapon selection screens and ends with The Idiotic Man in his chair and a mission summary. Waking Grunt is more a conversation segment as you've already done the acquisition mission, you just haven't woken him up yet.

Except that Grunt will not be loyal when you do the Suicide Mission. Which makes him easy to be killed off when left to hold the line while you go to battle the Human-Reaper. Unloyal and fragile characters(like Mordin, Tali, Jack, Kasumi) are the easiest to die.
And taking him with you will ensure that he dies.
