I beat ME3 and imported the save into a new playthrough, and I found that the new weapon mods it added weren't there.

Assault Rifle Omni-Blade

SMG Vigh Velocity Barrel

Pistol Ultralight materials and cranial head trauma system

etc.

All gone. And some I had fully upgraded.
