I'm puzzled, something is wrong.

Imoen robbed Oberon's estate (without being seen) and did Darkwalk's quest. She stood on watch, then gave a warning to other thieves, went into shadows and left the map with the party.

Now my party is in the Thieves Guild. We talk to Darkwalk, he suggests the second mission. Then we talk to Alatos, the mage nearby decides to kill the whole party, and suddenly ALL thieves are hostile.

The strangest thing is that the very first time my party talked to Alatos, only the mage became hostile, all other thieves were ok. But I didn't save after that and had to go back to the previous save, and now it's different. If it's a bug, how to I remove it?

P.S. A vanilla game, no BGT or Tutu.

No patch either by the sound of it. Global variable bug, most often experienced by a completionist with Tales of the Sword Coast installed. Add the patch now or everything from this point will have issues.

n.b. the disk versions of the game are unpatched. Online sites such as GOG will be pre-patched so if that's the case your issue will be something else.

Only install one US/UK/International patch, don't use the directx patch.
For BG1 only, install the 1.1.4315 patch.
For BG1 with TotSC only install the 5512 patch.

Edit - you did steal the rogue stone? If so Narlen should split the proceeds with you and kill the mage.

I patched the game a moment ago, but it didn't help at all. Should I start and replay from ealier, I mean, when is that global variable bug triggered? If you happen to know.

There was a weird bug earlier, too. When I bought a ring if invisibility in Ulgoth's Beard, it suddenly disappeared once Imoen pickpocketed somebody while wearing it.

EDIT:

I tried replaying from the moment when the party first walked in the Thieves' Guild, and it seems that the new patch caused more bugs that it fixed. Now my party can't talk to Lothander. We run into him while going to Oberon's house, he says what he says, but we can't talk afterwards and he doesn't go to another place to wait.

The old save with Darkwalk isn't working anymore, either, he simply is absent on the scene near the tavern where we were supposed to meet. He was there before the patch. So I don't know, I think I will uninstall the game, reinstall it and play the old version. I guess save games between the versions aren't compatible.  Who knows how many more serious bugs will happen in future, some of them could be game breaking.

By the time you notice the bug you may have experienced several issues and not noticed them. As I understand it the bug is that only "n" variables (I don't know the number and don't believe it has ever been stated) can be stored pre-patch and depending what order you do things depends which tasks are affected. This is the comment from the patch read-me in respect of that bug.

"Global Variable Bug: It was possible in Tales of the Sword Coast to run out of Global Variables.  This would cause many problems including the failure of sub-plots and multiple spawns of NPCs."

There are console commands that can get around most issues or a save game editor such as Shadowkeeper can add/delete/change them - the trick is to know what values to use and set.

If you're going to uninstall to play unpatched make sure you copy your savegame but I would expect you to hit other known issues (multiple instances of certain characters, people not recognising completed quests etc). Likewise if you started a new game and did more than the bare minimum of quests.

If you have issues with Narlen Darkwalk his tasks are not game critical. Lothander is game critical if you have been poisoned and not cured but the console commands to recover this are available. There are a number of variations, one below but you would need to be more specific on what he has already said/done and where he is, e.g. near the diviners tent or in the Blade & Stars.

edit, & if you use Shadowkeeper you could check Narlen out. This was a fault with gameplay rather than the bug but the variables listed should help you work out what is wrong.

I uninstalled the game, reinstalled it, and now everything is ok, thieves don't go hostile. About Narlen I was stupid: he didn't appear because it was daytime, not because he disappeared!

I need to check if Lothander is where he should be and whether his quest can be completed. But it looks like everything should be ok for now.

Shadow Keeper asks for the Shadows of Amn, which I don't have installed.

Yep, sorry so used to EasyTutu or BGT. BG1 equivalent with variables is Swordcoastkeeper.

If you're still stuck, shout. Will try& help but the fallout from these bugs is a bit of trial & error. If you are really stuck on any of them I have a BG/TotSC/patch install so could take your save game and see if I can work out the issue.

Wow you're so kind, thanks again! But it seems like everything is back to normal. I checked Lothander and completed the antidote quest successfully. The thieves' guild is ok, and everything else seems to be good. So I'm quite happy. I even got the ring of invisibility back with the help of codes found online, after all, it costed around 18000 coins! :)

Glad to hear it, enjoy the rest of your game - there is only one irritating issue that the patch doesn't address. If you're exploring Durlags Tower basement there is a level with lots of doors (second room has 3 mannequins), it pays not to rest in that level as the doors all reset and require trial/error to re-open. If you don't know what to expect it is highly likely you need to rest there as the traps and enemies are all fairly unforgiving.

I've not heard of the missing ring (item) before, it might be a bug although at certain points a full inventory will lead to something being dropped when a quest item is gained - and can be difficult to spot that this has happened.
