How do I get templars help instead of the mages? Do i have to clear out the tower myself then kill everyone inside?

You can send the magi to a chantry for further investigation.

You can either kill everyone (you won't get Wynne this way) or you can just go up the tower normally, give neutral answers to Cullen when he insists that you kill everyone, and then do the final fight without using the litany of Andralla to save anyone. This way the first enchanter dies with all the other mages there, you keep Wynne, and you get Templars at the end.

If you don't use the Litany during the boss fight, you will secure the help of the Templars. Doing it that way also means that Wynne will not rebel and attack you (as she would if you tell her that you will kill all the towers magi to make sure no blood mages escape)
