This will probably all be speculative guess work based on what I believe the story will turn out like (also some pretty insane thoughts that will be laughed at...) There will probably have to be a lot of retcon for this, but is that not how stories work?
Flemeth - I will start with Flemeth... she seems to have a higher purpose then simply being a crazy swamp witch... As Gandalf says in LotR, a wizard is never late, nor is he early, he arrives precicely when he means to. This is true of Flemeth, though she is a sorceress, not a Wizard... twice now she has saved us from the brink of certain death... as a dragon... (though my console version of origins says as a giant bird, PC says dragon...) Considering the fact that she has saved both our heroes and then subtly guided them to their destinies, after commenting on fate, and she just happens to be able to turn in to a dragon, which is the form of the old gods and the arch demons, she will almost certainly make a retrn in all, if not most future DA titles... I think there is something big going down, and she is collecting special people, including the warden, hawke, sandal and attempting to collect a child infused with the spirit of a god... IT has crossed my mind that perhaps Flemeth is Andraste... and as some theories put it, Andraste was only a really powerfull witch... not to mention that the story of Andraste and Flemeth with Conobar are very similar... Maybe Flemeth was the person behind the darkspawns existence, and she has simply stuck arround for all these centuries waiting for the right people to come along so she can fix what she started... perhaps she was one of the Tevinter mages who breached the Golden City... One thing is for sure, she saved Warden and Hawke for a reason... she could have easily left them for dead, one of my theories is she needs a small army to help her with something her magic does not work on... she needs people who are driven... people who are good in battle, is it a coincidence that she saved both our heroes after they had defeated an ogre? Defeating an Ogre, who could perform such a task? Maybe she saved Duncan to, he took one down on his own (yes, it has been confirmed he is dead, but things can change, he left no body at ostagar, yet the ogre he had slain, and Cailin were still in perfect condition...)
Warden - I believe the Warden Commander to be alive (for the purposes of the bigger picture, OGB is too intreguing for me to assume it will not be cannon) It would serve no purpose to have one and a half games from a series based on a character that is going to die behind the scenes... Maybe when he/she disappeared Flemeth took them... maybe through a magical elven mirror, nobody knows where they lead to... Morrigan took the warden with her through the mirror, possibly to see his son... but surely somebody was on the other side, looking after the infant... possibly Flemeth... as Flemeth says to us, Morrigan knows hos she has truly stayed alive for so long... maybe her personal quest was to release flemeth from a weaker form of herself and to unleash a more powerful copy... I think the warden has been collected, for what, I cannot say, but I think it is big, really big... perhaps if the warden returns (in a none playable way) it will not be as we expect, maybe we will be an antagonist... we are forced to engage the Ender of the Blight, Slayer of Archdemons...
Hawke - As with the warden, Hawke was saved for a reason... only we do not know what it is yet... the characters story is not as compelling as the wardens, and leaves little to wonder about... but I am confident we will be seeing Hawke again, and as with the warden, it could be as an enemy, rather then an ally.
Morrigan - As I have said, i think OGB story is cannon, they will retcon it in somehow... however, I do not think we will see more of Morrigan, despite her being my favourite NPC... My theory on her is that Morrigan was in fact, The Mother from DAO:A, despite Witch Hunt being set after this... (i can only explain this by saying we do not know where the Eluvian leads... I do however think it leads to a time, rather then a location...) The first thing I thought when I seen Mother was "OMG - It is Morrigan" She has a spidery look abot her, and as we know, Morrigan was a shapeshifter (I assume her favourite form was the spider, as she starts with this, and it is in the trailer) I think the spirit of the old god carried the taint with it into her body, destroying or turning her, but leaving the child safe... If I am right about the Eluvian leading to a time rather then a place this would explain the fact that we kill the mother before we meet morrigan at the mirror... perhaps the mirror leads to a place where time stands still... this way the warden and hawke would be in a frozen physical state, where they can remain safe untill they are needed, perhaps this is how Flemeth has stayed alive all of these years, we know the Eluvian to be elven in origin, and we also know that elves used to be immortal... perhaps it was due to these mirrors...
Anyway, this is what I think of these character... a little far fetched i know, but I like to imageine everything has a greater purpose then we are led to believe...
