Do you get to buy it from a store later like a missed weapon or are you just screwed?

Generally you can buy them in the store. Several of them appear in the Spectre store. The only ones that dont are the upgrades within the Leviathan missions

Some are available at a store afterwards, others are not. I am not entirely sure which ones become available if missed, and which ones do not.

Then the bomb on the bus explodes.

Nearly none of them are available in the store afterward. Usually each mod shows up in two different stores, and three of the levels are on various missions.

Weapons will always show up in a store after the mission though.

I figured this was the case. I guess I just need to continue to be extra diligent in my scouring of each mission level to make sure not to miss one. If I miss one I can't max out that mod's level.

If you want to take the guesswork out, here is the Equipment Guide.

Are we talking mods? Cause they go up to V. If you miss one you can find it in NG+. At least I've come across mods that I don't use and therefore didn't bother to collect all of on my first playthrough lying around on NG+.
