The catalyst and the Reapers are not one-in-the-same.

First of all, the catalyst existed before any Reaper did.

Second, the way control (read: indoctrination) works is that the controlled are not aware of the fact they're controlled. TIM can control you at the end of the game, but doesn't realize he's under control himself (until made to realize it). Similarly, the Reapers believe themselves to all be independent, when they're actually not...

There's no transparency in their chain of command.

I'm bumping this thread because I believe this subject really needs to be addressed. Based on the fact that the behavior of the characters in the Synthesis ending is almost exactly the same as their behavior in the Destroy and Control endings (with the exception of the krogan under Wreav's leadership), I think you have to accept that Synthesis does not fundamentally change who they are.

Also, I think it makes sense that Synthesis would allow more direct control over one's body, which means that it actually encourages self-determination. That is what I find appealing about Synthesis. It's not about the Reapers hacking your mind. It's about giving knowledge and power to everyone, and embracing the unknown represented by the Reapers. You don't succumb to the Reapers; you conquer them. You conquer the Lovecraftian entities by understanding their existence, which is antithetical to typical Lovecraftian horror stories.
