First I want a trophy system similar to what you had in DA:A where you can get items from quests to fill rooms. Such as if we take a warden base, we may get a tattered warden flag. Fighting an ogre boss would result in ogre head on display over your throne. There is nothing wrong with adding trophies to your base and I very much enjoy getting them. However I do want a dragon trophy either a skull again or a full high dragon skeleton to be displayed in a grand hall.
Second I want you to have the option to pick people to work in your castle. For example if you have an armor/weapon smith you would have to do research to get them. Each would be able to fordge a different set of armor and weapons. This aspect should also be upgrade able. Say you have a good smith but you find better or a legendary smith. You could convince them to come work your fordge and your two smiths could make ultimate weapons and armor for you. Be nice to have the option to do this more than once too. Taylor the weapon towards the player and his comapanions too. If I am playing a mage, I dont want to miss out on an ultimate weapon because it's a sword. I want to have the option to have an ultimate staff. If I am a bow user I want that reflected in my choices as well.
Third, I want to be able to pick the servant class and what I can do with them. If I have elves or dwarves or humans, let me have the options of "side romance" with them, like a mistress or concubines. It would be nice to delegate the roles of servants as they come into the castle. Like hire some to be minsterals, others to be stable hands ect. Give us a way to tell what people are suited for what roles. The option of having a slave or a servant would be nice too. Say you conqure and area, give the option to take there best mages into my care as salves to do various things in the alchemy labs.
Fourth, a stable area for some kind of mounts. Let us choose our mounts from a variety of creatures, like brontos, drakes or dragons, horses, wyvrens, or even maybe find a small group of griffens that arent dead and we bring them back to the castle to protect them. These mounts shouldnt just sit there either. Let us use them in various battles, maybe the end fight we can charge in on drakes and so forth. Also don't make the mounts invincible, if they take too much battle damage or arent armored enough let them be able to die. However if it's a personal favorite mount that you've bonded with, maybe give me some kind of grieving death scene.
Fifth, Infantry units. If you are going to have a castle a small band on hero's isnt enough to defend it. Let me build my own army, get hero's like Dwain and such to guard it. Allow me to send them out on patrols to gather resources, materials, people and land for me while I am questing. It would be nice to have them have a level scaling system and a way for you to guide and strengthen there abilities. I'd personally like a mabari squad. You could train them for combat, and for finding things. You could even pick which of the two groups of hounds you want to take with you. For example you could take on to summon for treasure hunting, or one to help with hard battles. This would be a nice touch I think. Also allow me to give prisoners options to take up my banner, be excituted, or something else as there punishment. Great way to get soldiers.
Sixth, lets talk golems here. We got shale as a party member, which was frankly awesome I loved shale. However I think if we find golems and control rods in an area we should have the options of having those golems moved to our castle as defense and to use in the final battle or even in some missions. For example there were golems in the basement of vigils keep, but we never got the option to bring them up to the surface to use in the final battle. Very much want this remedied. Also you could hire the Branka for example to make some for you if you kept her alive or something. just a thought there. Give me the option to have stone and iron golems and give me ones like the rune golem or the inferno golems that'd be cool.
Seventh, would be shop keeps. Give me the options to customize what kind of shops are around my castle. If I am a resource heavy adventurer I want several shops that offer resources that I can't find in my travels and will help me craft rare things. Also give me a way to increase there stock and have them sell new items. this would be a great help.
Eighth, I want the option to upgrade the castle itself like i did with vigils keep. allow me to find the stone, the builder, and so forth. If I don't find the right kind of builder my fortress will be weak, if I find the best builder my fortress will be inpenitrable. that's important because then i can decide how play thrus are going to differ.
Lastly leave the design and room designation up too me. If for example my character has a certain manner about him allow me to have like a dungeon near his room or even the minstrels near his room. That'd be great.

Anyway I am a big fan of in game personal property. Be it being able to buy many houses lands or just having one house/castle/base. I was just overwhelmed by the castle in NWN 2 and what it had to offer.
So here are my ideas starting from the general stuff and moving to the details.
First off I would like to get the castle rather early in the game. And by that I do not mean in act 0 out of say 5. More like act 1 or 2 out of 5 so I would have the other acts to add something (quests for ex.) The player can choose what to build and would have many options. Though maybe a prison should be set as default. After all what's a castle without a prison.
My ideas for building options are (like Tarek suggested) - Storage rooms, barracks for factions that join you and also for your own forces (think you should have your own soldiers like in DA:A or NWN2); armoury, a tavern (definitely), brothel (not my first pick but I suppose); extra towers and walls; a alchemy lab or science room for an inventor; training grounds; torture chamber (if someone is evil); personal chambers ofc.
Now you shouldn't be able to build the things just like that. You would need either money or building material or both. For the special upgrades to already built stuff you would need special mats and maybe a special character recruited to live at the castle. This also implies owning the places you get the mats from like a stone quarry.
Most of the things build should be possible to interact with. Training grounds - you hire someone to train your troops and you will see that being done there. Tavern - well loads of stuff: parties, fights, companion convos. Armoury - can oder better equipment (also you need mats - iron or better ore mines) for the soldiers. Science Lab - can have upgrades available to buy or to research and will be ready to be bought at the right place after u come back to the castle (also here you would need the recruited mage perhaps?) Walls and towers could be strengthened and also some traps could be added or stuff like catapults and archer nests? Personal chambers - used as a trophies room and a bedroom that changed based on you actions in the world. Like some letters from thankful people appearing or presents. These are just some ideas but I think I made the point, that everything build does have an interaction (possibly more than once), clear.
Now I don't know if our base of operation is just the castle or does it also have some land attached to it. But if it does then I would guess it is used for growing food and gathering resources. So maybe also that could be upgradable (building farms, roads, mines). Also the mines should be imo areas you can choose to explore and take over. Plus you need to send men over there and see them working.
That's all for the building part. Now that we have a magnificent castle I think it would be a waste if it would just stand there. How about it being attacked from time to time and we could choose to defend it or not and the result would be based on its defences (that includes the garrison and the infrastructure). Also the decisions events from DA:A were nice. Just give more and let the player see the effects around him. (your troops actually patrolling the roads, bandits attacking in places less patrolled). Being able to send your troops to certain areas to do missions would also be nice and even better if you could accompany them.
How about establishing trade routes? Merchants could trade on the castle grounds and caravans could more between your castle and towns (here you can add encounters with bandits vs caravans as an example).
Now all these ideas give room for more quests/events. I highly doubt that all this would be implemented into the base game content (mostly because I doubt BioWare would use this since they already have an idea what they want in the game) but these things could be used for DLC. I know I would happily get every dlc that would give customization/quests/upgrades to the castle. I just love to stay longer in the world of an rpg game and these things give me that time spent

Sweetness.....so, listen to this guys ideas then maybe? Like the entire time i was reading it i was going "yes yes YES!" over and over hahaha. The whole idea about being able to send your troops on missions for you would be pretty sweet too.
