After a point, especially considering the youth of the Geth, discrimination would be seen as crippling. Any Quarian could potentially attack them. Once the Quarians fled, the Geth did not persue. Until then, they were a threat, especially once the few geth sympathizers were killed or defected.

You don't kill 99% of any population in "self-defense" unless you're a collective entity which fails to perceive them as individuals. As soon as the majority of public opinion turned on them (after they started killing in targeted self-defense), they perceived the entire Quarian species as a threat and didn't stop killing until the last of them fled the planet. It was basically a massive misunderstanding on the part of the Geth, but the fact remains they responded to an attempted genocide with a successful one.
Remember, Legion is a recent development. He only developed his perspective during his travels in the last two years, and it doesn't apply to the Consensus at large until he makes it back to them. The Geth VI is a better representative of their thought process during the morning war - it offers no quarter, and expresses no remorse at the prospect of annihilating the Flotilla.
