You mean when she gets the thief skills back (so she is a Mage/Thief)? Well, there are some perks. For example, if this type of character is good at stealth, you can have her do some 'stealth bombing', meaning you scout out an enemy group and bomb them with things like Fireball, Cloudkill, etc. You can then hide in shadows while the spell is flying in the air. This makes it nearly impossible for the enemies to fight back.
Hiding with an Invisbility spell just after a spell has been cast takes a full round + the casting time of Invisibility (7-8 seconds in total) plus it uses up a valuable level 2 spell slot you could have used for something else.
This is not so important in the vanilla game as if the game is played with Tutu or BGT because the enemies are so bad at reacting to stealth bombing in vanilla.
Another advantage with stealth over invisibility is how Non-Detection works. Normal invisibility is revealed by spells like Detect Invisibility and Invisibility Purge, even of you have Non-Detection (cloak or spell). Stealth + Non-Detection keeps the character hidden (and can only be revealed with True Seeing/Sight, I think).
