Just finished reading the Reapers section.
Never thought I could appreciate the Mass Effect franchise more than I already did...
...but reading everything like this...with all the information put together...it's good stuff.

I am pleased to announce that I am releasing the first half of my Mass Effect Dissertation eBook!
At 27,000 words, this half of the project contains every article I wrote prior to the release of Mass Effect 3, heavily revised and edited to meet a more professional standard. I am very happy to get this first edition out for you to read, and I look forward to hearing your feedback. I wholeheartedly welcome any suggestions for future improvements. Work continues on Book Two, but it is still a fair way off from being completed. As I made clear several months ago, I will be waiting until Mass Effect 3′s stream of Single-Player DLC ends before I commit to finishing it entirely. The best I can give you right now is a general target date of Quarter 2 2013.

Your book showed me how little I actually really know about ME Universe, especially about stuff that happens 'behind the scenes' that influences the 'big picture'. In my defense, my only source of knowledge are the games. Haven't read any of the novels or comic books, but still...

Excellent read, though a bit depressing. So many of these awesome potential plot points were just ignored in 3. The Alliance/Cerberus pairing was something I never considered, but would've been amazing.
Your thoughts on the Illusive Man are exactly the same as mine. As the rest of ME3, he was a painful waste of potential (as the primary antagonist).
"This is a clever little twist on Vigil’s words; “your survival depends on destroying them, not in understanding them”. It appears the Illusive Man disagrees. This, I think, is why he wanted to preserve the Collector Base. There’s probably very little there that could be useful in a direct fight, but I doubt he’s seriously concerned about that. “That knowledge, that framework could save us”. "
Is spot on. Again, wish they could've used these excellent ideas in a more reasonable way in ME3, such as the Illusive Man (not) being indoctrinated, and being able to side with him in a way that made sense (not he goes crazy, you shoot him, then choose what the kid said).
Your articles actually do prove that it was incorrect to assume that Synthesis and Control were not thematically part of the series before Mass Effect 3. However, as Saren is show to be completely wrong, his ideal of synthesis doesn't make sense as a viable option for an ending, leaving Control or Destroy.
**SPOILERS** for Alpha protocol.
It also stirs interesting images of joining Cerberus, taking control of the Reapers, then either convincing the Illusive Man to have them destroy each other or doing it without his consent (sort of like in Alpha Protocol where you can join Leland and either help him or take control of his organization).

Again, I do wish that this could have been carried out in a more logical manner than the Crucible. Simply managing to reverse engineer indoctrination, then indoctrinate the Reapers (Or a group of them) would have been an excellent way to have control make sense.
