We can't win conventionally? Sure we can, recruit other forces from other galaxies. The Universe is a never ending place. Can't get to other galaxies? Yes we can. They can write that into the story.
Too expensive for cinematics and a conventional victory? More like too cheap. More people would be pleased with this than upset. Their sales would have increased and this game would have surpassed even Mass Effect 2.
Control: TIM was right and Shepard was wrong. OK, maybe a decent twist, I'll give Bioware that but it is NOT a paragon choice. The Reapers consist of millions of organic minds that are trapped and you have just enslaved them instead of freeing them. Not enslavement? Listen to what Shepard says during the Rannoch Reaper conversation. He says something along the lines of the millions of minds that can now rest in peace. And in the end he agrees with the Catalyst and enslaves them? What the hell is wrong with Shepard.
Synthesis: Utterly disgusting. Genetic rape. The species of the galaxy have no consent and you have just forcibly changed who everyone is in the galaxy. Whether it is a Reaper trap or not is debatable, but I believe it to be unethical in every sense of the word. This sounds a lot like the realm that is far beyond your comprehension that Sovereign mentioned.
Refuse: Bioware has the opportunity to give people the ending they want, but lo and behold, it is all pointless. It was meant to tell the fan base that if you don't like what we have come up with, then ****** off. Why even add that ending in there when they said no new endings? It makes no friggin sense unless all you are doing is spiting your fans.
If you wanted to get the point across that the Reapers couldn't be defeated conventionally (which is condracting Mass Effect 1 as Vigil hints that it is possible), just keep the 3 endings and don't add in that stupid Refuse ending. Don't tempt us with something like that. I would have understood this decision if they had actually intended to go with the Puzzle Theory and make conventional victory possible but they will not do that.
IT: Maybe you believe it is a fan theory. Maybe you don't. I'm not here to argue that. It gives us the conventional victory. It makes more sense of the lore by telling us that the Reapers aren't trying to hold hands with us in Synthesis and are out for themselves (Reinforced by their past actions). It would give us a confrontation with Harbinger which would be amazing. It tells us that we can't control something we don't understand (the Reapers). That makes sense to me. You may not like it but that is your problem and the fact remains that Bioware had at one point intended to add IT into the game but for some dumb reason they left it up to interpretation. That was a very stupid move any way you slice it.
