What we saw in game is the truth within the game, unless the game itself states clearly that it shows lie. The endings have no indication of lies. So you are free to discuss them as they are.

Interesting enough, there was a thread comparing the WW2 with ME3, regarding the construction of the atomic bomb.

So, my lads, it begs the question: If the atomic bomb could "synthetise" or "control" everyone in Japan, would it still be ethical to drop it?

This analogy is completely incorrect. Japan is not an overpowered tool developed to perform some important task of planetary scale, and not the entire humanity as well.

Its kinda like that Architect character from Matrix Reloaded, he experienced the same problems as the Catalyst, who was searching for the ideal goal. The Architect tried but couldn't create the perfect Matrix, the closest verison he could create was the beta version that gives humans the power of choice, even if they aren't aware of the long term consequences of their choices. He used that as an advantage to manipulate Neo onto choosing the door which does not lead to Zion's victory, but to using Neo's power to save the Matrix from shutting down. The Catalyst couldn't "force" the solution himself, so he needs to manipulate an organic like Shepard into choosing the ideal solution, knowing Shepard isn't aware of the long term consequences of the choices the Crucible offers.
