I was under 2 impressions:
1) Jav has some innate AP
2) it is considered a geth weapon
I can shoot through a stupid amount of cover with the Jav. I havent extensively tested with other rifles but I know I can shoot through some absurd areas (thick walls on hydra, the floor of vancouver) with GI+Jav. Its really pretty funny.

Besides as I said we had javi at start of mp we didn't get geth till later on,with that in mind I don't think it was done like that to abuse HM it just happen that at that time javi was the only SR that had the ability to hit targets behind walls that other SRs couldn't

The Widow could.
Though the Javelin had better penetration.
After Shield Gate went in many however abandoned SRs for shotties, since those were able to defeat shields easily.
With the new Hyper Velocity barrel and phasic ammo mods though, SRs are again pretty much the scary "Big Iron" that they were meant to be.

I might have worded it wrong--Bioware did not specifically make the jav for HM abuse (it was created earlier, youre right) but it does work remarkably well. They go hand in hand for wallhacking,head-bursting, fun.

and how i play with it:
i have a level 5 javalin that i use on my Geth infiltrator with this spec:
tac cloak 6: 4 - damage, 5 - personally, recharge, but it could go both ways, 6 - damage
proxy mine 0: its a good quick cast ability, but the whole point of the javalin is to not let them get close enough for you to contemplate this move.... if i was to take it, i would reduce my fitness to fit it in, favouring more weapon damage then health
Hunter Mode 6: 4 - currently have accuracy, but thinking of going with recharge...., 5 - Rate of fire, 6: damage.
networked AI 6: full weapon damage, including headshots
fitness 6: full shields, including recharge.

When you can reliably lead your target then start trying to go for headshots.
Personally I still bodyshot most things.

Try it on the female Quarian Infiltrator. Cloak, Sabotage, shoot. Should be easy pickings.

Seriously though, get used to leading and go for body shots first. It works best on the GI; use Hunter Mode to see targets through walls and kill those, and shoot proximity mines at targets to stagger them. Once you get used to it you can start going for headshots reliably, but don't be afraid to bodyshot in a tight situation.
