Is there any reason why flail is more expensive than morning star (I am in Nashkel)? It seesm to me than morning star is better with 2d4 damage.

Morning Star does indeed deal 0.5 points more damage on average, so that is weird.

It may be a caryover from some of the floppy-disc era D&D games where I remember a flail being a more powerful weapon than the other one-handed clerical weapons. Or it may have to do with the fact that early in SoA you can assemble a +3 flail that stays extremely useful throughout SoA and ToB.
