Here are mine:
The most obvious: what are Hawke and the Warden up to?
What is Morigan and the baby up to? Where have they been hiding?
What does Morigan leave behind for the Warden that is "of great interest" at the end of Witch Hunt?
What is Flemeth's origin? And her plans?
Is Alistair the child given to Maric at the end of "The Calling"?
What farm did Maric insist the Wardens stop at on the way to the deep roads in "The Calling"?
Why were Grey Wardens in Kirkwall in Chapter 3 of DA2?
What are the Eluvian's used for? Where did the originate?

Yes, Gaider basically confirmed this but I don't remember where.
What farm did Maric insist the Wardens stop at on the way to the deep roads in "The Calling"?
Always thought it was Loghain's family farm to pay his respects to Loghain's father (who is reburied there according to the Stolen Throne alongside his wife), also considered if it was Katrials grave. Would like a solid answer on this too.

The Hero of Fereldan's bidding.
What are the Eluvian's used for? Where did the originate?
There ancient communication devices created by the elves in Arlathan.

If they were Stroud would have been at the prison, no they are just vague and say they have a higher mission. Which makes me think Paulis Cousland (or insert your wardens name) has been scheming.
