As for OP's question. Asari, turian and salarian (in order). I think humans are meh, but it wouldn't be a game breaker if the protagonist was one. At least the squad should keep a maximum of 2-3 humans, as they tend to not be as interesting as the non-human squadmates, who adds some insight into their species.

Asari are, so far at least, space-elves. Pretty, old, and perfect. It would take a lot of work for an Asari protagonist with an Asari upbringing and Asari friends/family/affiliations to be interesting. Much of the Asari appeal lies in their superiority--which is precisely why they're not good protagonist material.
Krogan are awesome. Krogan are popular. Krogan are cool. But a Krogan protagonist would be the worst thing ever.

That's a valid point, but I think BioWare has done a great job at showing just how "imperfect" Asari can be, which always makes for a good protagonist--you know, doing the right thing despite all the reasons not to. The majority of them early on become commandos (for a lot of them, that's read: mercs) or "exotic dancers." They're susecptible to greed and corruption, as Illium shows, so there's a lot of ways you could have an Asari protagonist fight against such things.

I mean, it all depends on the story really, but I personally like the whole "from the insignificant and unwelcomed humans" perspective. It provides much deeper immersion for me personally. But as I said, it all depends on the story and which race fits best in the underlying themes.
