All things considered her house is pretty big, especially compared to the Hovel you and your family squat in during the first year. Where did she get the money for it?
How did Merrill get that house?

Doubt Hawke paid for it, he has financial struggles himself and doesn't have to like Merrill.
I think the house's seize is just that way so that you can actually move in it. It's not supposed to be a big house, but "poor, small houses" in games are quite spacious most of the time. Just more practical this way.
As how she paid for it...She probably talked to the hahren and got it. We don't know how exactly houses are distributed among the elves, but as they have to live in the alienage, they have to find ways.

Aren't there homeless in the alienage? I doubt you could just walk up and ask for a house.

Agreed. Although the Keeper found it necessary to exile her, she loved Merrill and would surely have provided her sufficient resources to survive. Also, Marethari is known and venerated in the Alienage when she shows up in Act 2. She could easily have used her influence among at least some of the Alienage elves to prepare a place for Merrill, who as her First might also enjoy some of the deference Marethari gets.

This I would believe, as we know from their banter that Varric has been shelling out coin to keep her safe in Lowtown's back alleys.

I think it's because the devs were strapped for time and money and so just recycled Gamlen's house model instead of making the tiny, messy, toppling shack that Merrill was supposed to be living in. It's the same with most of Kirkwall. The characters will complain about how poor, filthy, smelly, disheveled, and chaotic a place is, but the place never looks nearly as bad as they make it sound. (Lowtown must be the cleanest slum I've ever seen, the Alienage looks colorful and festive instead of the rat hole party banter describes it as, and Merrill's home is very tidy and spacious for supposedly being this filthy hovel she can barely keep rain and rats out of.)

How could Varric shell money for her when she immediately seems to know where the house is? Unless Varric is psychic, which honestly wouldn't surprise me, she had to have gotten it without outside help.

There's this thing called a time skip. Just because we don't see Hawke and company set Merrill up with a new home doesn't mean it didn't happen. Just because Merrill already seems to own the hovel when she gets ready to say good bye and go in doesn't mean there wasn't any prior arrangements to establish her ownership.

Varric is good for many things including Information and the trading of information. Like Any good rogue, He can find a good buy and get the money. I am sure that he can pull a few favors from some clients of his. Rogues in his positions often have plenty of favors and clients.

I assumed there was no time skip because your party doesn't change at all during the interim. If there was, I'd wonder why exactly Fenris stuck around if he would just get annoyed at me being nice to her.

there was a housing crisis after the darkspawn invasion of ferelden that caused widespread economic damage so housing is now going for the cheap as everyone is keeping there gold close at hand
