Anderson worked with Saren 20 years prior and things went bad. This is mentioned in game when you ask Anderson about his past with Saren.

think you need to remember who else was there when Saren is named to Shepard on Eden Prime

This. You can find that scene on the Citadel after Shepard becomes a Spectre, I believe. Anderson should be right by the Normandy before you take off.

I'm assuming you mean that when returning from Eden Prime, Shepard regains consciousness, Anderson discusses Saren with Shepard without Shepard telling him that it was Saren that was behind the events on Eden Prime.
If that's what you mean, then that's hardly a plot hole - Shepard isn't the only source of information Anderson has. Shepard was out, carried to the ship by his team mates, and surely the two would have been debriefed immediately, and Anderson given an accounting of what happened.

Remember the dock worker hiding behind the crates after finding Nihlus's body? He tells you the dead turian called the other turian "Saren." He tells you, Ashley and Kaidan. So while you get knocked unconscious from the beacon, Ash or Kaidan would likely report this to Anderson. Hope this fills in the hole.
