Mass Effect 4 suggestions through previous games criticism

First off, let me say I'm very excited about the new in-dev ME installment. However, there are a few issues with the past trilogy I'm hoping Bioware won't make in the next one.

The cover system was not a bad idea. However, it made the game significantly less atmospheric, since players could tell in which room enemies would spawn and from and from which direction just from the hip-high cover or lack thereof. The "spooky" part in the Ardat Yakshi monastery where the lights are off was especially laughable.

 On to the story. Bioware's writing was top-notch. Nobody can argue with that. Still, it was anything but flawless. Indoctrination was a great idea, but didn't play as important a role as I would have hoped. The only major indoctrinated figures are characters who have been antagonists all along (Saren, Illusive Man). The truly terrifying part of Indoctrination, the ability to turn ally against ally, never really shined anywhere other than the Arrival DLC. 
My second issue with the story was its very loose connection to gameplay, by which I mean, other than the dialogues, there was none. There was an audible "clunk" when switching from dialogue to story, and in terms of storytelling, the game could just as well have been a Lucas Arts adventure game. Mass Effect should have had something to show it needed to be a videogame and its story could be told in no other medium. A way to solve both issues would be a playable section where Shepard fights off Indoctrination

Those three are the most important issues I hope to see resolved in Mass Effect 4. Fingers crossed someone will notice  this.
