 First let me start by saying - yes I know the comics are not game cannon. 

Ok now that is out of the way, what I'd like to know is if Alistair's adventure with Isabela and Varric occur before or after it is known that the Warden and Hawke have disappeared. Anyone know?

The comics happen in 9:38 Dragon I believe, which would be one year after the battle of Kirkwall and two years before Varric's interrogation by Cassandra. As of now I don't think its been said when the warden/champion disappeared.
