What ever was the problem with "ah yes, Reapers"? "We all lie to ourselves to deal with horror." explains such things very well.
Cerberus has been going down the drain ever since we first heard of them. It's a perfectly logical development. The end of ME2 (TIM wanting to preserve the human Reaper) perfectly foreshadowed the way things would go next.
Reapers could have not shut down the relays because
1. They could not - Keepers no longer respond to the signal, remember?
2. They didn't want to - perhaps they decided that instead of fighting a war of attrition, like in previous cycles, that this time around (because the races are more united than usual) they needed to take out all the galactic fleets in one decisive battle. What better way than to lure them all into a trap on Earth?
Protheans did get 'decapitated'. They were isolated and in disarray. It just took a while for the Reapers to finish the remnants, because of the size of the empire.
I see no contradictions in these things at all.
The -only- problem I have with the writing in ME3 is the appearance of the Rachni queen if you killed her.
