These don't have to be the "best" but whatever you liked for whatever reason though DLC weapons will probably dominate.

Before DLC I love that turian AR(forgot the name) for it clip size and accurancy,now the Cerberus harrier takes over on my hardcore run.
And the Venom is just awesome, charged shots kills almost everything within one clip.

The punisher SMG and executioner pistol. I love the style and power and along with the reckoner armor it's a sleek package.

i love the valiant - it is my most favourate sniper rifle in all of mass effect - from sound over design to game statistics. it is one of two n7-weapons, that i use, because they do not feel overpowered. if i want to play without n7-weapons, i stick with the viper - i already loved it in me2
i really like the predator pistol .. its rate of fire is cool and it is not bad at stripping barriers. to me, the perfect sidearm.
i love the revenant - especially for garrus. and i bet he loves this rifle too. the phaeston is also a good choice and is fun .. but the rest is meh ... they dont have the epic feeling. the geth pulse rifle lost its magic from mass effect 2.
there are no really decent smgs ingame (the hurricane fells like a cheat - sorry. it has inbuild armor piercing and you can nearly instakill at close range.) - or they come very late. the shuriken is still cool but i prefer the predator.
once, shotguns were cool. now, there is only one shotgun, that i use from time to time ... the crusader. inbuild ap makes sense and this rifle feels like a door breacher. but it is too heavy - like all shotguns.

My favorite weapon has always been the Javelin. It's just an all-around great weapon, serves the same role as the Widow with the extra benefit of highlighting valid targets through cover/smoke without a mod. I love this gun.
For a pistol, I like the N7 Eagle. Fully automatic, great clip size and damage when upgraded, it covers your medium-range combat, so it's basically to assault rifles what the Executioner is to sniper rifles. It's also a great weapon for cryo ammo. I also like the Scorpion, but it's just not practical to carry regularly.
And the last of my Infiltrator's standard gear set, the Disciple is extraordinarily light and accurate for a shotgun, but retains the stopping power shotguns are known for and grants some good close-combat survivability. Also works well with Tactical Cloak.

I don't have any DLC guns in SP, so out of the base weapons:
Mattock and Wraith for my casters, does relaibale damage between casts and doesn't require sticking my head out of cover for too long.
For Soldier its Revenant or GPR for Incendiary Burst spamming.

My favorite would have to be the Carnifex. It's a beautiful gun, one that strikes the perfect balance between the strength of the Paladin and the accuracy, clip size, and fire rate. Plus, it just sounds godlike. The best AR? The Harrier; enough said. SMG? The Hurricane and Locust are equally matched. Shotgun? Claymore. And SR? The Widow

Overall... I am going to stick with ME2 classic.
I just love Mattock. I know that Harrier is superior in nearly every way, but it's just something about destroying my Right Mouse Button that makes Mattock my favorite, even if I rarely use it lately.

Pistols: I like the Phalanx. Its rate of fire and the overall "feel" is good. The Talon is also interesting.
Assault Rifles: The Mattock by far. Semi-automatic weapons are my preferred weapon type in games. This is probably an old holdover from Medal of Honor Allied Assault (M1 Garand/Gewhr 43).
Sniper Rifles: The Valiant, a nice combination of good damage and a good rate of fire. I want to like the Raptor, but its damage is not great. The Indra is a good option for something different.
SMG's: The Hornet, for this however adrenaline rush or the stability mod is a must for me. The Hurricane is also a great option.
Shotguns: Never use these on Shepard, but in multiplayer the Reegar carbine primarily with the N7 Crusader/N7 Piranha as a second.

I'm a gun nut so this is a fun thread for me.
Each weapon is in order of preference by its category.
Assault Rifles:
N7 Valkryie - I just like the way it looks. It has such a sleek design. It reminds me of the ME3 equivalent of the HK416 (I know that makes no sense but bear with me). Its accuracy and power are tolerable enough and the rate of fire means that I'll actually prefer this weapon over the Saber when it comes to SP (not MP of course). The weight is the reason no one uses it but my Soldier Shepard is equipped with so much firepower that I can live with the 200% cooldown.
M-99 Saber - So powerful. Love the way it echos across the room. You feel like a real badass using this gun. Feels like the weapon you're supposed to be using if you're a Soldier and the Typhoon/Revenant are not your thing.
M-8 Avenger - You might go wtf at this one but believe it or not, all my Normal playthroughs were with this gun. It wasn't until I started playing on Insanity that I started switching to other ARs. As far as Normal goes, nothing seemed quite suitable at replacing what I wanted to do with this gun. The Phaeston seemed like it's everything I wanted in an AR but I didn't notice a big enough difference with it to make the switch. I don't use it anymore but I relied on it enough that it deserves a mention.
M-76 Revenant - I'm more of a rifle guy than a machine gun guy so I didn't really use this weapon but I'm mentioning it simply because it has IMO the coolest sound in the game.
I used the Mattock a ton in the past but I don't actually like using it because I'm not a fan of semi-auto rifles (burst rifles are awesome though). I feel like I'm destroying my controller or mouse with it and I can already notice my RT is seeing some wear after some intense firefights with the Mattock. Also, it looks ugly and sounds lame.
Sniper Rifles:
N7 Valiant - Only used in MP but I love using it because if there's one weapon that feels like it's pure quality design, it's this rifle.
M-97 Viper: Old faithful. This has been my go-to sniper rifle for a long time and it's also the one I give to Garrus. He's actually really competent despite squadmates normally being terrible with snipers. Only problem is it feels like garbage if you use it right after the Valiant but I don't have the Valiant in SP so it's no loss.
M-90 Indra - Terrible damage but fun to use.
There's a ton of sniper rifles that I haven't used yet but seemed like they would be fun to use so I may change my mind on this later. Normally I'm fan of bolt snipers but they reload way too slowly in ME3.
Shotguns:
N7 Piranha - Specialized due to its low accuracy but incredibly satisfying (and violent) to use. Has effectively replaced my Tempest as my go to weapon for close combat and husks. The in-game description actually describes it as a husk killer so it's definitely doing its job.
M-22 Eviscerator - I've never been able to afford the Wraith so I'm mentioning this one. I've yet to find another gun that fills the shotgun role better since I don't like the Claymore's one bullet clip. The slow rate of fire like most shotguns though means that I don't really like it for husks.
Pistols:
Carnifex - Feels so powerful in your hands and satisfying to use. Don't you wish Carnifex was at your side?
Phalanx - Very sleek design. I'm a big fan of all purpose weapons that have that balance of accuracy, speed and power and this gun seems like it fills that role for pistols.
I've never gotten to try an Eagle but I get the feeling that it would be fun to use.
SMGs:
Tempest: This thing has saved my life many times before I downloaded the Piranha. I usually focus my ARs on accuracy so when I need something with the rate of fire I need to take down a horde of husks, I bring out this weapon. It's like a mini-Revenant. Now it mainly fills the role of sidearm for when my AR runs out of ammo. I tried seeing if I'd like any of the other SMGs but slapping a stability mod on this one seemed to make me still prefer it.
Hurricane: I don't have it in SP. Only MP but I'd use it if I did simply because I'd use all N7 weapons if I could get away with it for sleekness sakes. Regardless of whether or not it's actually a good idea.

Falcon, GPS/Graal, Carnifex/Paladin... in that order.. Although nothing to me beats ME2's shotguns.. all of them were wonderful to use even the Katana. Vanguard heavy melee might be my favorite 'attack' though.

M-99 Saber is a great weapon. Headshots with it, or anything else.
Sniper, I used to be a fan of the Widow/Black Widow just for the OSK ability, but lately in SP, I've really started to enjoy the N7 Valiant.
I really like the Acolyte Pistol in MP though.

Depends on the class I'm playing. As a soldier, I'm a sucker for the classic Rev X and Carnifex. As an Infiltrator either BW or Valiant X and sometimes the N7 Piranha. And as a Sentinel, either the trusty old Vindi X, Cerberus Harrier or Blood Pack Punisher. Used the Venom a bit on Omega which was a laugh, but that grenade thing not really my style of play.
I do wish they'd up the damage of the Locust to make it usable. Really badly needs a fix.
